A mysterious being encountered in Guildna's Valor Chant upgrade quest, it manifests as the voice that haunts him throughout the quest.

* GreaterScopeVillain: The so-called master of the shadow has ability to control the Phantoms as shown in Guildna's VC upgrade quest. Just how much influence it has behind the Phantoms' actions and how well their goals align, though, remains unclear as of now.
* MouthOfSauron: Although it is fought as the Synchronized Phantom in Guildna's quest, it is noted that the Phantom acts more as a mouthpiece for the master of the shadow.

Jade and Saki were once normal people until their father conducted experiments to infuse them with magic. This broke their family, especially when an accident involving Jade's powers claimed the life of his mother. "The Apex of Logic and Cardinal Scales" Chapter 3 revealed that [[spoiler:he was the head of one of the Sapient Complex labs, specifically Lab 6.]]

* AbusiveParents: He was a scientist who subjected Jade to cruel experiments. When Jade escaped, he then made his wife and daughter into his new test subjects.
* DemonicPossession: Jade's 5-star quest reveals that his father was not always abusive. The acquisition of a magical grimoire led to him being possessed by the cursed book, and the grimoire, speaking through his body, went on to attempt to infuse the siblings with magic.
* NoNameGiven: Until "The Apex of Logic and Cardinal Scales" Chapter 3, that is, [[spoiler:where it is revealed that his surname isn't Altridge. His full name is Jasper Edison, and after the whole thing involving experiments on his family, Jade and Saki took their mother's surname.]]
* GuineaPigFamily: After failing to infuse Jade with magic, he went to experiment on Saki and his wife.
* PosthumousCharacter: He is no longer around, but the result of his actions haunts Jade and Saki to this day.

[[folder:Heart Guard]]
The main antagonists of the IDA School storyline. They are beings born from when a person eats a Dark Apple to grant their distorted desires. Saki's was born from her desire to be sealed away in ice and die by the Absolute Zero Chain Jades used, while Mayu's was born from here fear of dying alone, wanting to live in a dream world as long as she can before dying.

* EnemyWithout: They're the physical manifestations of their dreamer's desire to stay in the dream world, and actively try to remove any obstacles to that desire.
* ImNotAfraidOfYou: Because their entire existence derives from the desire of their dreamer, they can be defeated easily if that person decides they no longer need whatever dream created them.
* LightDarknessJuxtaposition: Both Heart Guards transform in different ways. Saki's is in darkness while Mayu's is absorbing the light from her Dream World garden.
* OneWingedAngel: Both Saki's and Mayu's are two phases. Saki becomes "Heart Guard" before becoming "Defense Mechanism" while Mayu becomes "Dream Cocoon" before becoming "Mayu's Dream".

[[folder:Cradle System]]
An AI system that repairs IDEA School, it gains a consciousness and tries to rebel against the School, serving as the main antagonist of Saki's Another Style Chance Encounter

* AntiVillain: It rebels because it's tired of getting its mind wipe, and wants to be free. Once he loses his Cradle Omega, along with some words from Saki, it gives up and turns itself in to be wiped again.
* BarrierChangeBoss: In its last two fights. Starts out weak to magic, immune to everything else. Shifts to being weak to slash, immune to everything else at 75% health. At 50% health his weakness becomes Pierce, and at 25% health it's blunt. Better hope you have good damage dealers of all four types because if you wait until turn 32, it will become a guaranteed TotalPartyKill.
* FillerVillain: Has nothing to do with the Dark Apple incident, being an example of the many other threats that IDEA faces besides the Dream World cases.
* IJustWantToBeFree: It primary reason for being an antagonist.

[[folder:Mother]]
An AI who is trying to find her lost child, Mana. To do this, she has been distributing Dark Apples to female students of IDA, in the hopes that she can find her again.

* BigBad: Of the entire IDA storyline, being the mastermind behind the Dark Apples and the Dream Worlds.
* FlunkyBoss: She's fought alongside two bits and is immune to damage while they are both alive. The bits revive themselves a few turns after being destroyed.
* PoorCommunicationKills: She created the apples in order to create a world where Mana could [[spoiler: meet her biological mother, since Mana mentioned wanting to see her true mother face-to-face. But Mana was actually refering to Mother herself.]]
* TragicMonster: When Mana went into a coma after eating the very first Dark Apple, the people who ran the program shut her down and dissected her before deleting her, but came back as Mana's Heart Guard to find Mana, distributing Dark Apples to people who resemble her. When she ''does'' find her again, Mother can only process the fact that the "Mana" before her is "a fake" due to being so "young", going insane as a result. [[MercyKill She end up need to be taken down as a result]].
* TurnsRed: If both bits are destroyed at the same time, they stop fixing themselves, but Mother starts using a powerful self-buffing area-effect attack every round. She reaches OHKO threshold on the entire party after about 5-6 turns.

!!1000 Year Ark of the Ocean Palace

The primary antagonist of ''The 1000 Year Ark of the Ocean Palace''. Otohime is the mysterious ruler of the Dragon Palace, who for some reason has ordered the sea turtles to abduct women from the shore. Otohime also wants to open something known as "Pandora's Box". [[spoiler: AS Nagi's quest reveals his real name is Poseidon. Milsha's third character quest also reveals that he's the missing brother Milsha has been looking for, borne from his mother falling in love with a titan, and his original name is Poseichi.]]

* EvenBadMenLoveTheirMamas: A sibling variant. [[spoiler:He genuinely loves his sister Milsha, and after all the hell that Leviathan of the Crimson Vastsea put her through in "The 3000 Realm Ark and the Sea Abyss", he finally went against Leviathan by offering his Celestial Souls to Pip in the latter's own HeroicSacrifice.]]
* AGodAmI: He declares himself to one when confronted after he [[spoiler: absorbs the power of Leviathan.]]
* MinorCrimeRevealsMajorPlot: Aldo finds out about his plans to unleash Leviathan and steal it's powers only because he ordered the Sea Turtles to kidnap women. Because he wanted a harem.
* NotTooDeadToSaveTheDay: [[spoiler:At the climax of the 3000 Year Ark episode, Poseidon shows up to offer his Celestial Souls to Pip in the middle of his sacrifice to help destroy the Leviathan Heart as atonement for his misdeeds.]]
* PureIsNotGood: Part of the ritual to bond with the Otohime's trident involves bearing your heart in front of the citizens of the Dragon Palace. He passed this with flying colors using a "serve me or die" speech.
* {{Revenge}}: According to Nagi, his power hunger comes from wanting revenge against the western seas that banished him.
* SheIsTheKing: Otohime is a female title, but he uses it anyways because it was the title used by the previous ruler when he conquered the Dragon Palace.
* WalkingShirtlessScene: Which is why Aldo and co. call him the "Half-Naked Guy" instead of Otohime.

[[folder:Leviathan]]
A great monster sealed underwater within Pandora's Box, around which the Dragon Palace was founded. Its unsealing becomes the focus of the ''The 1000 Year Ark of the Ocean Palace'' conflict. Another Leviathan appears in the Western Mythos as a wrathful god of the western seas, angry at the mermaids for abandoning the ocean to live in a pocket away from it.

* DegradedBoss: [[spoiler:When going through Levia's character quests, the player will get into a fight with the Leviathan again. However, it's level 30 this time, and a lot easier to beat than its level 90 form. Things get a little complicated when there are two Leviathans duking it out.]]
* EvilIsNotAToy: An ancient civilization gained control of it and used it to repel their enemies. While successful, the Leviathan also wrought havoc on the civilization themselves, prompting them to seal it away.
* HealingFactor: Has a passive regeneration that makes it difficult to beat through attrition.
* RoboticReveal: [[spoiler:[=LeA-BAK=] reveals that Leviathan was created by Synth Humans as a backup battleship, but was lost to the distant past in a malfunction.]]
* SealedEvilInACan: The very thing encased within Pandora's Box.
* YouCantThwartStageOne: It is inevitable that Otohime successfully unseals it. While he is promptly defeated while wielding its power, the Leviathan manages to escape, and remains at large after the Episode's conclusion.

!!The Celestial Tower and the Shadow Witch

A snake monster sealed inside the desert tower with the ability to turn people into stone statues. She used to be an ordinary girl named Rildy, but was transformed into a monster by the Dark Witch.

* AndIMustScream: Her transformation makes her immortal, but because of her petrifying gaze all she can do is spend eternity locked up with only the statues of her loved ones as company. She's greatful to finally be put out of her misery after her boss fight.
* ForcedTransformation: She did not know she would be turned into a snake monster when she went to Reptires.
* HeroicSacrifice: [[spoiler: She petrifies herself by looking at her own reflection to protect Setaka and everyone else from her medusa form.]]
* TakenForGranite: Her gaze can petrify anyone. Luckily, the player is given a badge which can protect against petrification right before her boss battle.

The witch who cursed Cyrus into his frog form. Absent for most of the main story, she takes center stage in the "The Celestial Tower and the Shadow Witch" episode.

* BigBad: The main villain of "The Celestial Tower and the Shadow Witch."
* ColorCodedWizardry: She was known as the Green Witch, back when she was a benevolent forest guardian. After becoming corrupted, she became known as the Dark Witch.
* CrusadingWidow: Betrayed King Palsifal by killing his entire family because her husband was caught in one of the king's wars and killed.
* DemonicPossession: [[spoiler: Giving a name to a Nopaew had more severe consequences than she thought. When she did so, a darkness escaped the Nopaew and went into her, corrupting her into the Dark Witch.]]
* EvilCostumeSwitch: She changes outfits immediately upon becoming the Dark Witch.
* ForcedTransformation: She likes to inflict this curse on others. She's responsible for Cyrus being a frogman, and for another girl's transformation into Medusa.
* ForTheEvulz: She does evil things for the sake of evil itself.
* GreaterScopeVillain: The one responsible for the deaths of Palsifal's wife and son, and thus his DespairEventHorizon.
* JackassGenie: She cured Rildy's illness like she agreed she would, by transforming her monster.
* NotQuiteDead: [[spoiler:"The Devilishness Revived and the Changed Sword" reveals that Reptires - or rather, the Shadow Witch - has not been completely defeated yet and she continues to come back to life, only defeated for good after Aldo and Cyrus successfully track the binder for her revival and destroy it.]]
* OmnicidalManiac: She wants to destroy the world.
* RevengeByProxy: She blamed Palsifal for the death of her husband, so she killed his family.

!!The Closed-off Open World and the Azure Rebel

A synth human built by [=KMS=] based off of Galliard's blueprints. He believes in a coexistence between the synths and the humans where he rules overs the humans. He first appears in Levia's character quests, before returning in "The Closed-off Open World and the Azure Rebel" episode.

* CainAndAbel: He hates Galliard and being compared to him in any way.
* ChekhovsGunman: If you did Levia's character quests prior to Helena's episode, he made his first appearance there, attempting to kidnap Levia.
* InferioritySuperiorityComplex: He constantly boasts that he's a superior model compared to Galliard.
* IWasJustPassingThrough: Basically his excuse on giving the party hint on how to infiltrate the KMS Eastern Division building. In the Prison Ship Gulfagin, he also makes a roundabout excuse to scout ahead the area, which Aldo didn't miss.

[[folder:Leo]]
Introduced in "The Closed-off Open World and the Azure Rebel" episode. One of the youngest KMS executives ever, Leo is initially presented as Sebastia's annoying but well-meaning suitor. Of course, he has his own agenda...

* AbhorrentAdmirer: He is seen as one by Sebastia. Make no mistake, Leo is a ''handsome'' and affable man, but his manipulative nature and the fact that he constantly seems to one-up Sebastia one way or another really grates on her nerves.
* AffablyEvil: He's quite friendly to the group, even if he also has no issue with backstabbing them.
* AlwaysSomeoneBetter: To Sebastia's annoyance, he is this to her as he constantly beats her in the chess game.
* BishieSparkle: Gets these in his introduction.
* TheCameo: He [[FreezeFrameBonus very briefly]] appears in the final chapter of "The Lost Tome and the Silver, Unending Flower", during the cutscene that highlights upper-class people attending the auction for The Shiny People tome.
* TheChessmaster: He prides himself in his ability to plan and manipulate, and he likes to make [[ChessMotif chess-based allegories]].
* {{Fanboy}}: Of Professor Chronos. Whereas Sebastia is disappointed that [[spoiler:the Madoka Report is just a chronicle of the Chronos family's daily life]], he's ecstatic to see his idol in a casual environment.
* KarmaHoudini: Lampshaded when he shows up in Riica's 5-star quest. He suffered virtually no repercussions for his actions in "The Closed-off Open World and the Azure Rebel", because as he points out, none of what he did, strictly-speaking, was illegal (or if it was, it benefited KMS in some way so they didn't care).
* NoPlansNoPrototypeNoBackup: [[spoiler: Averted with the Deus Ex. He mass produced a hundred copies of it.]]
* PetTheDog: Towards the end of the "The Closed-off Open World and the Azure Rebel", [[spoiler:he comes across Sebastia, stranded in the collapsing building. When she accuses him of being there just to laugh at her, he rescues her with no ulterior motive beyond the fact that he genuinely likes her]].
* SmallTownBoredom: Despite being part of the social elite, he still experiences this. [[spoiler: His main goal is to escape this world to the other alternate realities, hence the "closed-off world" part of the title.]]
* VillainousCrush: He genuinely fancies Sebastia.
* WillNotTellALie: He has a policy against lying, even though it isn't the most convenient trait for someone as secretive as himself.

[[folder:Cardinal Vestige]]
Introduced in "The Closed-Off Open World and the Azure Rebel", the Cardinal Vestige - also known as Old State government - is a group that controls various governmental organizations from behind the shadows in the Future timeline. As the side story reveals, plenty of major events surrounding the Future timeline can be traced back to them, the Synth Human War included.

* AboveGoodAndEvil: In some parts of "The Closed-Off Open World and the Azure Rebel", the Cardinal Vestige claims that their goal is to help mankind grow as mankind "is still in its early stages". However, they operate solely based on profit and cold logic, so everything is a fair game for them - including starting the Synth Human War in the first place.
* AmbiguouslyHuman: Representatives of their leaders are only ever seen as vague holographic communications. In the alternate Midnight Time Layer, the theory was raised that the true Cardinal Vestige was actually a bodiless AI - which would be ironic if true. [[spoiler:The final chapter of "The Apex of Logic and Cardinal Scales" reveals that they are indeed humans -- or at least, they used to be, as their true forms are made up of [[BrainUploading brains]] of the original scientist who laid down the foundation of Cardinal Vestige and others who willingly gave up their mortal bodies to be part of the "Father Program".]]
* AncientConspiracy: While it is not known just how ''long'' exactly they have been around, they have been controlling the world of the Future timeline from the shadows, planting their agents such as [[spoiler:Biaka and Cetie]] to keep various government bodies in line.
* BrainInAJar: [[spoiler: Cardinal Vestige's true form is the preserved brain of its founder, Jarvis. He's not the only one either, there are others who gave up their brains to join his collective.]]
* CondescendingCompassion: When they're not operating on cold logic, their actions for the supposed betterment of humanity is this instead. [[spoiler:They believe that they know of what's best for humanity than the humans they're supposed to be watching, and this leads them to dismiss other characters' concern when they're understandably upset about the ogre degeneration plan to end the warring nature of humanity.]]
* GreaterScopeVillain: Plenty of the events in the Future timeline can be traced back to their involvement, such as the Synth Human War and [[spoiler:the creation of the Rebellion Circuit]].
* HeelFaceDoorSlam: [[spoiler:In the final chapter of "The Apex of Logic and Cardinal Scales", just when it looked like they were finally able to be brought into reason to stop their degeneration plan, the Dawn Curio appeared and killed them.]]
* KarmaHoudini: Naturally, being such organization hidden in the shadows, they suffer no repercussions over their involvement in various events of the Future timeline so far. [[spoiler:For example, the best Cetie can do in order for them to stop their false memory implantation on orphans is to convince them that the operation would have become their loss in the long run, but he is still unable to bring them to justice otherwise.]]
* MrExposition: Strangely, once you're in a conversation with them they're rather free with information provided it's related to a situation that you are already involved in.
* {{Technophobia}}: Their stated reason for being is to ensure that humanity's fate does not become controlled by machines - which is why they take it on themselves to watch Elzion's Administrators, who are chosen by a computer.
* WeAreEverywhere: They're shown to have agents in COA, KMS, and other organizations. Cardinal Vestige seems to deliberately cultivate the image of being formless and untouchable.
* VillainousDemotivator: Almost every time they play a role, they say or do something to piss off their agent [[EvilCannotComprehendGood apparantly without thinking about it]].
** Cetie's character quest: [[spoiler:The TwistEnding that Cetie himself is a Cardinal Vestige agent, [[RightHandVersusLeftHand like the villian he was pursuing]] turns their having him forced off the case and ostracised into this. The possibility that Cetie might hold this against them long-term doesn't seem to occur to them.]]
** Azure Rebel: [[spoiler: When they explain that they engineered the Synth-human rebellion, setting aside that the party includes [[YouKilledMyMother Amy]], [[RebelLeader Helena]], and [[ThisIsUnforgivable Galliard himself]], they dismiss as irrelevant that Biaka, the agent that called them up in the first place, is fighting in that war as part of her day job and was previously unaware of their responsibility for it.]]
** Cardinal Scales: The Cyan Scyther is miffed when she realizes that there was a [[spoiler:third strike force involved in the raid on the Midnight Sapient Complex, and her own role was just to make the player party assume ''she'' was the only other Twilight Time Layer operative present.]] Then when their big plan which [[spoiler:twenty-one alternate versions collaborated on]] is revealed [[spoiler:On the one hand, they gave Cetie and Biaka forewarning about it. On the other hand, they didn't realize that Cetie and Biaka would not be willing to accept the deliberate extinction of humanity by selectively breeding a new race of Titans (which would then peacefully go extinct themselves like the originals. Setting aside that isn't what happened '''at all''',) which leads to them openly going rogue.]] Cardinal Vestige ends the conversation saying they're sure the party will come to agree with them once they've had time to think the matter over.

!!First Knight and the Holy Sword

In a parallel Unigan, Anabel leads the First Squadrion of the Royal Order of Knights. Unlike the playable Anabel, she is much more aggressive with the extermination of beastfolk.

* TheChessmaster: She is fully aware of the enemies she is making in her ruthless campaign against the beastfolk, and anticipates various events several steps ahead. [[spoiler:When it looks like her campaign can finally be annulled with the alternate King Miglance and Altena signing the truce, she proceeds to release captive beastfolk in Rinde to let them to cause large-scale riot, thus giving her excuse to gain absolute authority and launch all-out attack towards the Beast King's Castle.]]
* DeadPersonImpersonation: [[spoiler: After her sister was killed in a beast raid, Deirdre took Anabel's name, swearing to become the paladin she was destined to be.]]
* ForWantOfANail: In the parallel Unigan, her discovery of Tempered Tech is what allows mankind to turn tables against beastfolk. [[spoiler:In addition, this Anabel is actually a parallel version of Deirdre who never came into contact with Demon Sword Verweil, thus becoming the sole survivor of the beast raid in her hometown and became the adoptive daughter of Sir Lakhesis instead.]]
* OneWingedAngel: [[spoiler:She gets absorbed into her own sword after losing the first time, and when she subconsciously refuses to reveal her wishes, it then transforms her into a giant, divine knight.]]
* RedEyesTakeWarning: The red-eyed version of Anabel demonstrates to be more merciless against the beastfolk. [[spoiler:It's the earliest hint that it's she's not exactly Anabel.]]
* RoaringRampageOfRevenge: Sums up why she's so intent on genociding every last beastfolk. Her sister kicked it while protecting her when their village was raided.
* TomatoInTheMirror: [[spoiler:It is eventually revealed that the parallel "Anabel" isn't Anabel at all, as she had died in her timeline. The zealous Knight Commander is instead parallel Deirdre.]]
* VillainWithGoodPublicity: [[spoiler: Up until she realizes her fault and is sent back in time,]] She has absolute military power and has reduced the King to little more than a puppet. When the King signs a treaty to end the war, she intentionally releases captive beastfolk to start a riot, and give her excuse to attack the Beast King's Castle. Even before, people idolize her more than they do to the King, and all of Miglance's troops follow her over the King.
* WaveMotionGun: The full power of her Deliverance Sword manifests as a gigantic golden light. [[spoiler:It is enough to destroy ''the entirety'' of Beast King's Castle had not for Radias' interference.]]
* WellIntentionedExtremist: She's aware of the ViciousCycle of hatred, and her answer to it is to completely exterminate the source of hatred -- this means genocide on the beastfolk. Anyone strong who doesn't join her cause gets eliminated before they can also join the beastfolk.
