Even with Nova around, Scooby was still possessive of Shaggy. Nova first appeared in the fifth episode of season two as the dog of Brad Chiles and Judy Reeves, the same episode Scooby fell in love with her. The tenth episode of season two was the episode they were at the Burlington Library with all the hallucinations coming from the Terror Wood, and Scooby was shocked and catatonic when he saw Shaggy and Daphne kissing when Daphne thought Shaggy was Fred through the hallucination. So Scooby still has a problem with Shaggy being in a relationship. Even after all that, whenever Shaggy is in danger or being attacked, Scooby says things like "My Shaggy!" or "No one lays a finger on my Shaggy," which is the usual dialogue of a character possessive over someone, and this was also all said near the season two finale. It's frequently that whenever Scooby sees Shaggy in danger. So obviously the episode with Mai Lee where Scooby's possessive problems over Shaggy were addressed didn't really stick too well in later episodes. I would say that these problems didn't stick well since every character was being influenced by the Evil Entity under Crystal Cove at the time, but even then, that doesn't make them 100% sympathetic.

Except that there's a difference between being possessive and being protective. Possessiveness comes from selfishness and protectiveness comes from selflessness. And Scooby has clearly gotten less selfish as the show went on. Besides, Shaggy wasn’t even looking for another girl after Velma and Mai Li anyway.

Exactly how Unintentionally Unsympathetic is Scooby Doo in this show? He actually felt sorry for Velma after Shaggy broke up with her in favor of him, and wanted to make amends with her. And in "The Dragon's Secret", while he was sad about Shaggy becoming smitten with Mai Lee, he gets over it and actually encourages him to ask her on a date, clearly because he saw how happy Shaggy looked. Then, when it was revealed that Mai Lee never really loved Shaggy and was only using him, he asks if Shaggy’s okay. So he really may have stopped being possessive over Shaggy by the time Nova came in the picture.
