I suggest you do a google search on "pit of voles" and you will find your answer. Where I am it brings up Fanfiction.net as the top result.

Does anyone know when the site added it's character filters? I keep seeing it being used as 'proof' x couple is more popular than y couple, only to doublecheck and find that the show started years before I think they added the filters (in mid-2008) and that 75% of the fics on the site aren't using any filter at all and saying that the 7% of x couple is bigger than the 5% of y couple isn't fair.

It was earlier than 2008. They probably had them from the start, since they were already there when I first found the site in 2001. But back then character filters were only granted for the largest categories. It was only a few years later that they started giving them to the others. I seem to recall a news post asking for users to submit character lists for series with over 1000 entries some time in the year 2005, though it seems to be even less now.

Anyway, a series is not automatically given a character filter as soon as it is added to the site, that comes later. But regardless, the filters cannot to determine pairing popularity both because not all stories with pairings use them and because many stories only use them to indicate if one or two characters are prominent in the plot, not necessarily that they are paired with each other.

Bottom line, anyone who uses character filters in the way you describe is a moron.
