Atomsk is controlling both of them. And the thing with Ninamori was sort of implied that she gained a temporary NO channel from being mentally/emotionally messed up because of her parents big divorce thing. Or she may have had one all along, or she might have sort of been tapped into through association with Naota. I'd have to watch the episode again.
And Atomsk isn't necessarily a good good (though he doesn't really do anything on screen to indicate otherwise). He's basically using Naota to escape from Medical Mecanica, so he might be nice or he might just be practical. He is said to have stolen entire planets, ya know.
oh also, Haruka uses Naota's cat to talk to her superiors (presumably through another NO channel). She's basically a space police agent gone rogue.

and its pretty plausible
after all Canti kinda symbolizes a device for Naota to grow up. Whenever our hero gets into Canti, he becomes the idealized version of his brother.

Also where does the Robot Come from? If he is made by MM why does he help Naota??

Yeah, unwritten rule number one: follow all the unwritten procedures. - CamacanAmarao said Atomsk was her boyfriend, Haruko never did, she said something along the lines of a megalomanical "his power is mine!" that tells us what she was really after. It's sort of implied by the story that Amarao just didn't know what the hell he was talking about, or was trying to manipulate Naota.

Ok reading all this just made it more confusing...
To iron it out in simpler words, boy meets hot alien agent babe, who tells him his head is a portal, and proceeds to use it to break out her pirate king robot boyfriend. Said pirate king is actually a good guy and protects both the agent and the boy.
