I'd call Lap Fox Trax obscure, except I don't really know if they are anymore...
Lapfox has been mentioned at least three times in this thread already, and frankly I'm pretty sick of seeing it.
Okay, I promise that at least I won't talk about it here anymore...
I guess I might as well mention Art vs. Science here. They have a bit of mainstream popularity here in their native Australia, but they're pretty much unheard of everywhere else...

Not to mention these guys do a pretty good rendition of 'Harder, Better, Faster, Stronger'...
Unfortunately they don't have much music, a demo and an EP, but it is free.
Several bands that I like that you should check out:
- Messy Mass: I found this while scrounging around on bandcamp. I was immediately charmed by this quirky little EP of mid-tempo yet aggressive psychedelic Dubstep.
- Distance: Not all that obscure in Dubstep terms, but you may not have heard of him. Some of my favorite music, and definitely my favorite album artwork.
Has anybody ever heard of Mark Free? He was a rock singer who performed lead vocals in a somewhat obscure pop-metal group called King Cobra, and had a voice comparable to Paul Rodgers or Michael Bolton. He released an album called Long Way From Love in 1993, which was a pretty good AOR record, though subsequently he became Marcie Free and retired from music.
Something else I'm not sure about posting is Leon Russell's 1974 album Stop All That Jazz. I've heard the Rolling Stones cover ("Wild Horses") he does and I thought it was pretty good. Unfortunately, the album is so obscure it can't even be acquired illegally.

Nit Grit: He's a dubstep producer who fuses the whomp-thumpery typical of most American dubstep with genuine emotional power.
The 5 geek social fallacies. Know them well. The Crazy 8's, they're another one. They were this ska/rock band influenced by the Beat and the Specials that started in the 1980s then broke up just before ska started to get popular in America.
Two of their albums seem to be in print, but I really wish there was some way to find the others.
If you have a turntable, used vinyl copies are cheap and plentiful. Never been released on CD, though.
For what it’s worth, his Paradise-label albums from the late 70s (Americana and Life and Love) have also never been reissued. In fact, for such a (relatively) high-profile artist, his back-catalogue is surprisingly neglected.

Captain Beyond.
If you don't like a single Frank Ocean song, you have no soul.He seems like the sorta guy you'd like. Make sure to get his remix of What's Going On?
The 5 geek social fallacies. Know them well.Heralds of Change, wonkfest collab between Hudson Mohawke and Mike Slott, and is totally awesome.
I doubt these guys will stay obscure for long, but Sepalcure's debut album came out this year. And you must listen to it. It's so funky.
Seconding awesomeness of Sepalcure. Taking me.... LOVE
The 5 geek social fallacies. Know them well.Unfortunately, I don't own a gramophone.
Also, Timeghoul.

last.fmEven among turntablism fans, DJ Food is pretty neglected.
Might have to do with him actually being several people, but hey.
go ahead and do every stupid thing you can imagineCromagnon, Lothar and the Hand People and DJ Cheeky Boy are awesome. Almost nobody has heard about them.
And a million fanfics were written...Einsturzende Neubauten, and birdeatsbaby.
Gay elephant noise? The fact that Einsturzende Neubauten were mentioned in the very first post of this thread suggests they're not as obscure as you might think. Well, I guess they are quite obscure, but you understimate the number of hipsters and industrial/avant-garde rock enthusiasts on the music board
Listen to Music with Tropers at The Troper Turntable!Wait, they were? Lol. Outside of the internet, though, nobody seems to know of them T_T
Gay elephant noise?Kinda weird, Foetus isn't that obscure, but has almost none of the songs from their (*His*) recent albums on youtube for some reason. :/
