Its currently unknown whether or not she has a role in the story or if she is just an obtainable demon.

Maria, Amaterasu, and Izan A Mi joining the Mothers would be pretty cool if I'm honest. Make it seven instead of four. Make the Japanese Pantheon willingly join while the Yatagarasu serve YHVH.

Amaterasu didn't decline. She lost her memories and missed her chance to join as she was drawn to there to become a Mother, and the new route can change things if Alex messes with things in her pursuit of the protagonist.
Izanami herself tried to wipe out what's left of Japan to "Make Japan Great Again" like an insane Ultranationalist wanted.
Maria turned on Yaldabaoth on the Law routes.
If there is a civil war it will be between those who want to Kill All Humans and those who want to give them another chance, and Mem Aleph would be the latter first unless you go Law or Neutral. Same for Asura/Asherah. Morax wants to kill all the humans on the other hand.

Theories going around are that Maria might be either a Lawful or a pro-humanity Mother.

I'll be honest: They really should do a remake or remaster of Shin Megami Tensei II and release it in the US so that we can finally play through Aleph's journey.
Well I think both are supposed to be based on the Virgin Mary, however in regards to Black Maria I think this bit from the Megaten Wiki can explain it
"Black Maria refers to the Black Madonna, or Black Virgin, which is a depiction of the Virgin Mary which has dark or black skin. Black Madonnas may have grown out of pre-Christian earth goddess traditions and that their dark skin may be associated with ancient images of these goddesses and the color of the fertile earth."
