It doesn't seem so strange to me. Eyes were established as magical in KNK. Tsukihime is more or less picking up KNK and telling a different story around the power in it. Now, Tsukihime established several eye powers including, I believe, Enchantment, Whisper and Death Perception. From here Mystic Eyes are simply part of the setting. And since Tsukihime mentioned artificial eyes, notably what is likely Whisper with Ciel, Ilya has artificial Mystic Eyes of Binding. I suppose Medusa was included simply because Nasu said 'What the hell, I might as well use this Mystic Eyes thing I thought up to explain her as well.
I don't think they're that out of place. Eyes are tied to magic and Nasu decided to use them.
Also, I read the first FSN sex scene. It's hilarious.

(Sorry, dRoy) Well, the sex scenes in the original Tsukihime were filled with seafood metaphors. The translation team at least made it readable without all the seafood.
Rin's h-scene is the best.
And on an unrelated note, Haru's first h-scene in G Senjou No Maou was also adorkably cute.

I would say that it seems inferior, but I don't think I can handle as much genuinely brain-breaking stuff like this as stuff that's just not very good. Might be just practice though.
