It really helps that at its core Iron Man is a story of redemption. One man seeing the war he supported from a distance witnessing first hand and going on different path because of it (the film enhanced that by making the weapons that killed the soldiers and wounded Tony be of his own design).
Just a note on that note he put in the credits, that's not necessarily true that the song "Iron Man" has nothing to do with the character Iron Man. True, the lyrical content isn't actually about Tony Stark, but the name of the song comes from the name of the character (as Ozzy Osbourne was a big fan of the comics, IIRC).

And it's depressing how many people in the comments section of that article are siding with him, including one person saying more or less, "If you don't want to be treated like a who're, don't dress like one!" Um, how about you shut the eff up and let people dress how they want to dress?

I find the stuff about Iron Man and counterculture very interesting.
I don't know how much Jack Kirby had to do with Iron Man besides designing his costume, but I know he was really into the '60s counterculture. Hippies are always portrayed in a positive light in his comics, and his series The Forever People for DC was basically a love letter to the flower generation.
As for Stan Lee himself, he's always struck me as pretty apolitical. I'd bet him writing Spider-Man supporting protesters wasn't necessarily because he himself did, but because A) it made sense for the character, and B) Stan recognized young counterculture supporters as potential buyers and wanted to market to them.
For what it's worth, my father was a pretty big hippie back in the '60s and held liberal/counterculture views for the rest of his life, and he was a huge Iron Man fan.
