This got me wondering - are there any games where a scientist, mad or otherwise, caused some horrible accident, or created a monster, and rather then be killed by their creation, lives and tries to fix his/her mistake?

Gordon Freeman... wasn't solely responsible for the Resonance Cascade, though he did head off to fix the problem... leading to the utter devastation and enslavement of mankind.

To an extent, Mega Man, since Dr. Light created the Robot Masters in the first game, but Dr. Wily (who I think co-invented them?) took them for his own nefarious purposes. Mega Man, the one who puts an end to Wily's tyranny, was another one of Dr. Light's creations.

Tales Series scientists usually survive to make up for their mistakes. Tales Of The Abyss has the scientist as one of your permanent party members.

Mmm well a bunch of scientists in the videogame League of Legends have things gone horribly wrong, like Mundo and Singed. They seem fine, if scarred.

Pretty sure Otacon counts. Helped make a Metal Gear, realized what they were for, spent the rest of his life helping to fight against them.
