I kinda get why Kara and Clark get bent out of shape over it.
There are totally reasonable reasons for people to have it given how often evil Kryptonians or Mind Control appears.
But I can totally see why they get really uncomfortable with it considering its a weapon that works against them and them alone.
Considering how much of their lives they've spent thinking the're the last last (two) Kryptonians alive its got to feel instinctively like a personal attack.
Clark hating people having Kryptonite in this continuity is weird, too, because in most other continuities (including the comics) he's fine, even encouraging or actively invoking, of certain trusted people having access to it just in case.

Edit: Right, while I get that Lena is angry, and I know we've giving her shit over bitching about Kryptonite, as mentioned in the recap page for this episode, Lena doesn't really understand how painful Kryptonite is for Kara and Clark.
I mean, being exposed to it is essentially torture. I'm not saying it's still not a necessary evil, but I don't think the things Lena compares it to really count.
Anyway, I hope Lena and Kara get through this. It'd suck for them to be permanently estranged.

Especially when people she trusts have it. I mean, just a tiny piece of it causes her to collapse to her feet. It's like forcing someone with an allergic reaction to wool to constantly work with Sheep.
Still, Lena's anger isn't unjustified. Considering the shit she constantly deals with, she's probably very hurt that when push comes to shove, Kara is like the rest of them. That would break anyone's faith.

She handling this in a reasonably mature manner, putting aside her feelings for the sake of the greater good while sticking to her guns.
All that being sid if they do mend the rift before the end of the season I'm calling it now: it will be by Kara revealing her secret identity to Lena.
Won't that just anger Lena that Kara kept it from her though.
Then again, that's what Lillian believed, and we all know she had a very poor understanding of her daughter.

But your point stands. I also want Lena to stay good. Though even if she doesn't regain his trust in Kara, I don't think she'd turn. Lena being good or bad isn't dependent on her relationship with Supergirl, but on how she wants people to view her.
