Given the public treatment of Supers, it would be pretty easy to see one or more going bad, and raising their family to be villains, or at least exclusively self-interested.
Suppose Dynaguy faked his death and was now villainous? Or Gamma Jack (who sounded like an ass in his voice clip in the Incredibles special features)?

I see him more as a Starter Villian to start off the third film, except this time the Parrs actually defeat and jail him this time.

Disney won't make the 2nd film none canon no matter how much its disliked,nobody does that in response to fans ever.

New theme music also a boxIn serial fiction, simply declaring an installment non-canon with no in-universe explanation is really rare; the only example I can think of off the top of my head is actually a really corny arc of Swamp Thing that had him doing Bond-style spy shenanigans; when the character's creator Len Wein returned as an editor, he wiped it by fiat, flat-out ordering later writers to never mention it again.
I think I've heard Sigourney Weaver and some other cast members of Aliens want to eliminate Alien 3 and Resurrection but it hasn't happened yet.

New theme music also a boxOnly film in a series I can think of that gained a non-canon status is The Pink Panther Strikes Again of the original Pink Panther series. The next film in the series, Revenge of the Pink Panther ignores "Strikes" and no subsequent film ever references it (except for a few clips seen at the end of Trail of the Pink Panther).
Tbf though, the Pink Panther series wasn't that big on continuity anyway.

New theme music also a boxSecond film pretty much ended on a cliffhanger much like how the first film ended and it showed a family member who ultimately became the main character in the follow up.
Helen got the focus put on her in the first film's ending and became the protagonist in the second film, second film's ending puts the focus on Violet.
I also expect a small Time Skip (about a 1 year Time Skip) to open the third film since Edna teased in the Incredi Coaster ride about the "Terrible-Twos" that Jack-Jack's about to undergo, which is a hint that he's going to be a nightmare to handle and that fans are starting to realize that aging up the family to adulthood is not the way to go, it's basically the end result of the series.
Yet, they did exactly that with Cars 3 which practically ignored the events of the second film like they didn't even happen.

That's not rendering things non-canon.
I'd say something like Rise of Skywalker pretending The Last Jedi didn't happen and doing its best to completely contradict its themes is a stronger contender. Not that that did Rise of Skywalker any favors.

Oissu!rendering thing non canon is tricky, comic often do retcons in a "it was actually a doombot" which is one step to author saying "this is not what happen", others like game workshop(creator of warhammer) just refuse to said anything they dont consider canon, ABD call it a orwellian retcon of sorts.
in this case I dont think they will retcon anything, just move one to the next proyect if they ever do anything
"My Name is Bolt, Bolt Crank and I dont care if you believe or not"Cars 3 actually does feature one character from Cars 2: Jeff Gorvette, Jeff Gordon's "carsona", as it were. It's a minor role and he doesn't explicitly bring up the plot of 2 or anything, but it's enough to show that the second film still happened.

A family of evil super villains seems like the best choice for the third movie.
What's a word that's both the opposite of Incredible, but doesn't make them come off as weaker?

Or you could just call them the Impossibles.
And then you can have a scene where they say Not even the Incredibles can do the Impossible!
