The manga just seems to have a slightly lower art quality (didn't read much, but there's some Off-Model or lazy drawing there). I don't think the different style is part of that, though.

RE: Satsuki being a hypocrite; I wouldn't keep that at the moment. It isn't just about her Father and Sister, it's also about liberating mankind.
RE: Manga designs; I feel the biggest change, besides the softer bodies, is the eyes. Derpsuki's are way too round and portray none of the "Frown and wrinkled lip, and Sneer of Cold Command" the anime version does.

I'm not sure what Shinra-Koukan is, but my guess is that it involves both Ryuuko and Satsuki going berserk inside that giant Kamui. So Satsuki being angry would be a requirement.
