Yes, he still had fingers missing. It's been explained that they can't transform when their body is busy regenerating.

It's not just about healing. There's a certain amount of time you have to wait between transformations regardless of how injured you are. Healing just made it tick by even slower than normal, so it was likely not done when he got his fingers back.
His body also spent hours regenerating from missing limbs which likely drained his reserves enough that he couldn't Titan shift. Even with that said what exactly could of his Titan of done? Unlike the Armored Titan his titan can still be attacked and torn up by other Titans. The very most he could of done is probably protect Hannes and killed the Smiling Titan before getting mobbed by a horde of Titans. If you notice the Titans really want to kill Shifters. They wouldn't of mobbed and attacked Reiner even without Eren's coordinate power intervention otherwise.
Now that I think about it more sadly I don't think Eren could of done much different to save Hannes there. If he turned into a Titan he would of very much risked getting himself killed by a swarm of Titans and even then whose to say that Hannes couldn't of gotten killed anyway? There was many abnormal Titans running around....

Yeah, that whole death scene was well done. It really gave us this enormous Hope Spot before yanking it away in a perfect parallel to Carla's death. :/
And yeah, it seems like Eren's issue was a matter of regeneration and trying to do it too soon. He needed time to recover fully, especially since he lacks the stamina of Warriors like Reiner and Annie that have liked been extensively trained. I kind of theorize that's the same reason Bertolt never transforms again and is stuck being protected — his form probably takes WAY too much energy, so he can't do it multiple times.
(I also realize Erwin probably damaged his gear, hence him being stuck hanging on Reiner instead of being able to fight.)
But man, Wit did such a good job. The small changes they made were all really good, and I think including Ymir's past early was ultimately a good call. It gives a better sense of the desperation/darkness driving the Warriors, even without having any context. As opposed to the manga, where it was Vagueness is Vague and them refusing to explain themselves.
Either Bertold couldn't transform... or he knew his titan form would have been useless anyway. Sure he would have been protected from the titans, but mobility and escape aren't exactly the Colossal Titan's forte.

I really feel like Ymir was the star of this season. I found her to be the most sympathetic of all the characters, especially when you realize one bad impulsive decision has screwed her over from being able to stay with Krista.
It's kind of funny how she went from being an almost complete non-entity last season to being one of the central characters in this one.
Same with Krista/Historia. I love how this anime slowly reveals such relevance for supposedly secondary characters. You don't really know which character is going to be super important or which is going to get killed off at the drop of a dime.
With that said...LATER BITCHAZ!! GOING TO READ THE MANGA NOW!!!
At least I knew who Krista was. I read the manga before this season started and I remember being confused about who Ymir was and why she suddenly got so much focus.
Come to think of it this season did something similar with Sasha and Connie. Sasha had an episode focused on her and the Ragako Village subplot gave Connie a bit more of a central role. In season 1 they were mostly background characters.

Yeah, and let's not forget Mr. "I'm going to stand awkwardly in the background but I'm actually the series mascot".
Sasha at least had meme value to help people remember her in the latter half of season one. The part where she freaks out at Mikasa after Annie screamed in the forest to summon Titans to her location was a nice little foreshadowing for her hunting skills. In the manga she basically disappears until the next arc after her day in the limelight, but season 2 giving her all the messenger jobs was a good way to keep her relevant without actually changing or adding anything.
It was also nice to see Jean get a lot of screen time despite not doing much other than get killed by Titans over and over again.

Eren gets character development, but being an idealist in this setting is hard.
That actually would explain why he gets so much hate now I think about it. Being an idealist in our own world is hard as well.
It really depends upon why, exactly, people are hating on Eren but I can easily see a lot of people hating him in the next couple of arcs.
Let the joy of love give you an answer! Check out my book!Meh, he doesn't really get any "worse". Just a little less screamy.
It's somewhat related but it's not what I'm talking about.
Let the joy of love give you an answer! Check out my book!If you're referring to Princess Peach Yeager, then yeah, it might annoy some people.
…Actually, that might be a reason for the 12-episode Season 2. Eren getting captured twice in the same season would have been a bit much. >.>

To be honest, I don't think that'll be too big an issue in the anime. Part of the problem with his Princess Peach Syndrome is the manga's monthly release, which really draws out the time he's out of commission, and we've seen that the anime is willing to make some adjustments for the sake of pacing and narrative.

Yeah, I think overall the anime has done such a great job with improving the pacing of the series. Isayama really enjoys his weird choices of when to show things, and provide flashbacks. Like skipping immediately from the Fall of Wall Maria to the battle of Trost, THEN having flashback to their trainee days. Instead of just being linear.
I do sort of hope that the anime continues this pattern of switching up some things, because I think this season was made stronger by giving us flashbacks that only show up much later in the manga. I think the glimpses of Marco's death and Ymir's past really made the characters and their motivations stronger, since it wasn't all Let Us Be Vague and Cryptic and Mysterious.
I think there's definitely room to throw in some glimpses throughout the next two arcs, instead of making everyone wait forever.

Yeah, Wit may suck with their hiatuses but they really know how to produce a series. I worrried that reading the manga would cause me to lose interest in the anime, but now I'm hype to see how these scenes will play out with the awesome animation, music, and voice-acting they bring to the table.
I imagine it's always awesome seeing your work translated to the screen, but Isayama has to really be proud of how they managed to remain so faithful to the source material while bringing it to a whole new level with the score and visuals.

His fingers were all missing when he was trying to bite into his hand. It's also possible that the hopeless nature of that situation was making it hard to transform.
