I'm going to play the part of the pedantic nerd and say she actually had red eyes in the manga, at least, on the cover art and such. Her Stand Alone Complex Design skews much closer to it, where Arise's seems influenced by the films.
I definitely think it's going the alternate continuity route.

The series starts in 2027 AD. Part of it will cover Motoko being recruited by Aramaki for his Section 9 project, which is reflected in the opening chapter of the manga. Shirow Masamune himself wrote out the rough plot ideas.
This is still not part of Stand Alone Complex though.

First title is Ghost Pain. Manga prequel called Nemurenai no Otoko or Sleepless Man, last I checked. Author is Junichi Fujisaku and artist is Takumi Oyama.

Same as usual.... Wing it.There are people who even complain about Atsuko Tanaka being replaced by Maaya Sakamoto. Come on. She voiced the younger version of Motoko even in the first Ghost In The Shell movie. So this make sense.
Dang. Now I wish for more Arise news aside from the manga adaptation in the works.
Yeah, but Tanaka Atsuko has voiced every adult version of the Major. The sudden change is going to be... jarring.
It only takes place two years before the rest of the series. It's not like Motoko is still going through puberty and her voice will change in that time. This is just an example of trying to put a fitting voice to her new design.
Actually that is exactly why. Stand Alone Complex kept it's character designs consistent over the course of the whole series. It has a very specific way that they drew Humans in general, including Motoko. This new design doesn't fit in at all with what has already been established.
Not to mention the blue eyes thing. This is the BIGGEST change about her so far. She's never had blue eyes before, and even though SAC Motoko knows it is an aesthetic choice, she would never get rid of her red eyes for any reason. Not even for a different body.
