My actually trying hard to answer this answer: The Star Fox Team. In the 64 game at least, you can jump in knowing very little about them, but the more you play, the more you feel like you've known them all your life.

Link. Even though like most characters he is supposed to be a silent protagonist to let the player feel more connected to him, he gets surprising amounts of characterization in later Zelda games.
Luigi. Quite an underrated character. (But maybe I'm just saying that because him and Mario were my childhood heroes., but I digress, this character is my favorite.)
