As for something besides the obvious choices... probably The Legend Of The Legendary Heroes, the first season wasn't very good, but it was enjoyable, with some high points, and seemed to be building up to a second act that will probably never get made.
A more obvious one, but for similar reasons, would be Giant Robo. It had a much more satisfying ending, but it still left the story hanging when it was just starting.

Kamichama Karin and Rozen Maiden have manga sequels that can be animated. Galaxy Angel Rune isn't nearly long enough. But I think I'm the only person who cares about those. :P

I disagree with the FMA suggestion in the post two posts above mine, mainly because they already had an entire anime that didn't follow the manga plotline to go with the one that did so to the end.
