She's just a kid and doesn't realize the implications of what she's got or what the various companies are doing? That seems easy and plausible enough.

Thick headedness of the companies. The girl is actually a young adult who is very aware of what the companies want. They're just too thick headed to realize that she knows.

The executives of the companies are only interested in the profit they'd rake in for exploiting the girl's powers, therefore when their scientists bring up these concerns and recommend they alter course or halt the project, Executive Meddling gets them to shut up and just pacify her to the best of their abilities. Not sure if that'd work, but maybe it gives an idea or two. :3
Add to that that they think they can control her - think they have some leverage over her (she could be playing them on that score, making them think that she's a vacuous "child" interested in nothing more than whatever "baubles" (in whatever form they take) the company provides for her).
One company discovers a girl with dark super powers. Said company tries to find a way to help her control her power. Rival company wants to exploit said power and performs a raid on the facility she is being kept. Girl allows herself to be captured so she can have some new "playmates" to mess with. She also let's them extract her "Dark DNA" to be used in their super soldier program. Once the army of super soldiers has been made she sets them upon the company and begins a reign of terror across the universe. Y'know, the usual. How could any of this be realistically justified?
