I don't think that's how it works. They're going to finish what they're already doing.
Same thing happened to Spectacular Spider-Man when Marvel got purchased. Although Disney "owns" Star Wars, Warner Bros. still has the broadcasting rights to Clone Wars.
Hopefully Disney does something like a DTV movie to wrap up the loose ends.
There are two story arcs that were either finished or almost done that are being released "somehow".
We suspect that they're the Clovis arc from last season, and the arc that the footage of Order 66 triggering in Tup is from.

Ahsoka won her poll against Rex by the slimmest margin of any match-up so far. I anticipate her losing to Chewbacca in the next round.

Yeah, hope her or Cad Bane at least survive to the next round (I say that because I'm already betting that the winner will either be Obi-Wan, Darth Vader, Han Solo or Boba Fett - basically an iconic character).
Huh, when I look at it it has Leia vs Padme as the closest match with 52% and 48% respectively, whereas Ahsoka vs Rex is 53% and 47% respectively.
No way Cad Bane or Ahsoka go any further. Jabba and Chewie, no contest. Light side will be Han or Luke. Dark side Vader or Boba.

I think Bane might run away with the next round, actually. He's going to get curbstomped by Vader in the quarter-finals, though.
Han is probably going to beat Obi-Wan, and I think Yoda might beat Luke. The one of them who wins is a toss-up. Vader will win for the villains.

And Obi-wan beat Han. I doubt that would happen without the PT or The Clone Wars, especially considering they're using the Ewan Mc Gregor picture of Kenobi.
Well, they're using the Ewan McGregor Kenobi because that's the picture they use on the characters page. And young Obi-Wan has appeared much more than old Ben (not to mention that the name Obi-Wan is more associated with him as a young man).
Obi-Wan's a very popular character. It's not groundbreakingly shocking or anything.

I have a feeling we may not even see the Fives/Order 66 arc. At this point, what's left of the animation team might finish the Mandalore arc and Maul arc since those are the two most important story-plots thus far.
