The problem with Metal is that he is sentient actively learning AI. Despite however tech savant he may be I seriously doubt Eggman could find any real solution to his issue with his control over Metal. Even if he were to build killswitches or some sort of code that would make Metal have to carry out his orders Metal will still eventually learn to circumvent his restrictions.
I think the only real way Metal would ever willingly work with Eggman would be if Eggman didn't hamstring himself half of the time. We know Eggman can be dangerously competent when he wants to be and we know Metal values efficiency and competency above anything else.
Although even if that were to happen I wouldn't be surprised if Metal would still backstab Eggman somewhere down the line for simply a meatbag/human rather then a robot which he would likely deem as inefficient.....

The comics actually addressed that issue; Eggman just installed a kill switch should Metal get too independent and reboots his programming.
So basically, Metal can act independent but Eggman has a failsafe. It's funny basically treats him like a rebellious child, but still adores him all the same.

Eggman hasn't been usurped since Unleashed (I'm not counting Boom) and I'm honestly getting kind of sick of him. He just has too much comic relief surrounding him to make a serious villain anymore and I can't believe that he's solely responsible for the events in the trailer.

Eggman's best moments to me was taking over most of the world right off the bat in Sat AM, his works of the Death Egg, which we now know it as the "Death Star with a Evil Mustache", Sonic Adventure 2, and of course, Metal Sonic!
And special mentions to Mike Pollock, Eggman's current voice actor, who, next to Jim Cummings, is the best voice for the doctor in my opinion.
Say what you want about 4Kids all day, but at least we can thanks them for giving us Mike Pollock and Dan Green.

I'm fine with Robotnik being the big bad, but I'd like if we got Serious!Robotnik more often. Like how he is in that one cutscene in the ice level of Lost World. Plus, I don't know who'd they get to be the big bad for these upcoming games besides Metal Sonic.

Who knows for sure, but if it really was Eggman doing all of...THAT in the Project Sonic 2017 trailer, then I'll be pretty surprised. It really been a while since he posed himself as a serious threat.
While we're on about Project Sonic 2017, I'm wondering as to who is the Resistance is going to be? I'm down to a few guesses here, but my top guesses would be: (A) The Freedom Fighters (B) A new character (take your shots if it's going to be yet another hedgehog) Or (C), the most unlikely choice here: Silver the Hedgehog leading in a rebellion in a all-out war against the game's Big Bad
...Well, it is the SILVER anniversary, I don't see why not they could go with the third one. *shrug*

That's pretty much what happened. Metal Sonic is never going to work with Eggman forever.
That said, Silver Sonic and Mecha Sonic being used would work since they didn't stop listening to Eggman.
