Sounds something like the Prophets in Star Trek: Deep Space Nine. They lived in a wormhole and passed themselves off as gods.
I like this idea though. It has an element of horror.
Watch Event Horizon to add that certain something the chaotic idea soup. You might also want to alter starships in such a way that they take advantage of this fact/rely on it completly for transportation. Let's say you want to go from A to B, but only have a limited amount of energy. What you can do is now either use your limited resources to open an entry window into the hyperspace continuum and just fly the rest of the distance with your sublight drives or... use your knowledge insttead of raw force. You migth want to consult the ship's telepath so he can sense the current disposition, and then for example make the whole crew sing a certain pattern/song together and broadcast it while opening your your entry as well as during the journey. This way, your ship will become synchronized with the medium/entity it traverses, and reach it's destination much faster than by stupidly flying trough it.
This is in fact one of the ideas I've had or some time, so treat it with respect, heh. ;) Anything you want me to elaborate upon?
Rather than being a single conscious entity, why not a entire ecosystem? Different things living there might have different effects of people passing though.

Okay, it's 3 am and I may not be thinking straight, but an idea just came into my head.
In my book, after a character takes a trip through hyperspace, he ends up reciting a nonsense line again and again. My explanation is that hyperspace is a conscious entity, that lets people and things pass through freely, but when it gets bored, it'll sometimes do things to people, like making them spout nonsense phrases, or switch bodies, all For the Lulz. What I'm wondering is could there be more sinister properties for such an entity?
