Or maybe they are the reason we didn't see more than 2 SA-X. They were too busy being murdered by ninja pirates wondering what in the world was going on.

Ya know, when you think about it... Regular pirates from main games are much more impressive than normal pirates in prime games :P They have two crab claw canons, they have inbuilt jetpack for jumping and whatever, they are really good at climbing... The pirates in Primes always need seperate variety with jetpack, have only one gun and so on
You do fight ninja pirates in Fusion, though, right? There are rooms where five or so X will contrive to fuse into one gold ninja pirate.
I have a message from another time...Only two ninja pirates in the whole series are the two before Ridley's room in Super Metroid. The term refers to those two since they attack by jump kicking
Also, they throw projectiles instead of shooting lasers <_<

Turns out it takes decades of training and enchancements to be able to fight like that and deflect missiles and Samus wiped out the only two that the pirates had.
They've started training new ones but its going to take some time.

Were the Metroids an actual threat that needed to be wiped out, or were the Federation and Samus exterminating a largely unprovoked target?
Arguments for the later note that the Metroids seemed to be a completely nonviable combat solution for the Pirates to use, as they can't seem to produce too many of them, and they tend to turn on the Pirates as soon as their containment is breached, and that the Pirates would be better just using bombs and stuff. The thinking seems to go that the Pirates couldn't have done too much damage, and he Federation would have done better just keeping people the hell away from SR-388.
I have a message from another time...That's what my hypothetical game was supposed to address. They need to be a devastating threat on their own, such that it's too risky to even attempt to keep outsiders away. We see that they're dangerous, but not so much that genocide is the best option.

Super and Fusion are both all about the way that the Metroids aren't so bad when they aren't being dicked around with. The Chozo created the Metroids, and while Pirates and Federation screwing with Chozo stuff is dangerous, I don't think the Metroids should be a horrific, unmanageable threat on their own. At the very least because of the lack of space travel.
And, I mean, the Federation ordering a complete genocide is one of those things that does fit with the "the Federation are secretly dicks" thing that Fusion and Other M used.
That does raise the question of why Samus went along with it.
I have a message from another time...After a short time the Federation received an emergency notice from the research base. They had lost contact, and the research base was missing. The base had already sent a search and rescue party, but after their initial contact, the rescue ship was not heard from again.
A special combat group was assembled consisting of armed soldiers from the Federation Police and was immediately dispatched to SR388. After transmitting their primary landing data, they also were never heard from!
Rumors spread fast, and again, the whole galaxy was seized with the fear of Metroids.
With this limited information, the Federation was positive that a Metroid must still be surviving, hiding deep in the planet underground. Even one living Metroid could easily wipe out an entire planetary civilization. So, the Galactic Federation called its members to an urgent conference to find a way to overcome this menace. They quickly came to one conclusion, which was unanimous and simple... Give Samus Aran the order to exterminate the Metroids!

Forever liveblogging the AvengersIt doesn't even necessarily have to be on their own - even an instance of Metroids being weaponized effectively by a force that is more competent than the Space Pirates would probably show what the GF was thinking.
I would prefer to think that the Metroids represent a grave threat that can't be ignored just because even if the GF are dicks, I'd prefer if Samus isn't the kind of person who would commit genocide just for a paycheck.
Well, she isn't- She captured a Metroid Hatchling alive at the end of II.

I have a message from another time...I'm slightly irritated actually that engine limitations or whatever prevented Samus from finding any trace of the missing duders and their ships. I mean, they may well not even be part of the story.

Where did the Federation get the idea that a single Metroid could bring down a planetary civilization? Even a Queen Metroid isn't that strong from what we've seen.
Hm, the Metroids were extinct for about 30 seconds. I wonder what Samus was thinking in that time-frame.

Probably. According to that pretty stupid semi canon(I keep referring to it since it seems to be based on Sakamoto's supervision considering how it is rather similar to what he has said in Zero Mission related interviews <_< It was produced to promote Zero mission after all...) manga, they do at least genetically manipulate themselves to adapt to planets their invade, so I doubt nobody really would be surprised if they are tank bred.
