They're inside of the city itself, or the external structure beyond the locks, I'm not quite clear on their exact location, but they're somewhere there's a lot of stuff Chinook considers important, so there's probably a large amount of surveillance there, and it wouldn't be that odd for her to know the specs on a standard-issue Oafan battleship (of which Eina Afa had many when Chinook took over), so she knows where the AI core is on the ship. Thus, by knowing the ship's position she knows the core's position, and can take the shot.

Specs and hardware does matter. Ship A.I.s have tons of processing power and often can't vacate it too easily. Bristlecone/Cindy had to be moved around between ships inside her same old metal box. Tagii died and what became Chinook was a hastily put together clone based off of Ennesby's AI type, an attempt at vengeance from beyond the grave. Original Petey also died and only re-spread himself from his flesh and blood Ob'enn body.
Similarly, Tkkutsk'Afa committed suicide. Iafa is a new creation based on them that they put into the ship's empty hardware. I do not expect that AI to be an easily transferable type either - so in essence Iafa will die from that ploy. But they have spawned a viral offspring that they infected into Eina-Afa's network that will move on with their own life (unless Chinook gets them too).

Ok, I forgot/didn't realize they were literally inside Chinook's city right now. I just figured they were in space. That changes things dramatically.
Still, it looks like Iafa already "faked" its death to the maximum extent possible in this situation.
Iafa faked being shut off from Chinook's system. Chinook wants them dead, not just thrown off her porch.
I wouldn't put it past Iafa to have placed a convenient backup in an appropriately-sized container elsewhere that she hasn't told anyone about. In fact, it's not unreasonable to assume that the "not tell anyone about" part might be a critical part of her plan. Using an apparent Thanatos Gambit to hide Faking the Dead is a time-honored tradition among the super-clever.

Do we know if there's a limit to how many shots she can take? I assume there's a huge energy cost for each shot.
She's using the old Oafan ships which only get one shot before they need to refuel (or two if she's willing to sacrifice the ship), but she's got a lot of those ships.
My guess is that she's not going to know she missed, so she's just going to move on to her next target instead of shooting again.
She has over a hundred long gun shots ready and loaded, plus a bunch of refuelling vehicles.
Actually, it just occurred to me to be curious how she knows where any of her targets are? They're supposed to be hidden, and not by people she's on friendly terms with.

The real question is whether she knows the location of whatever guns the All Star's civilization must have.
Iafa's plan.
If Chinook is interested in not destroying the surrounding ship, it seems like it should be exceedingly easy for Iafa to just fake its death. Especially if Chinook would actually be willing to trust an intentionally easy shot like is being proposed. Just shunt everything you consider important to being "you" into some backup hardware and stick it near the humans, and let her blow up your processing power. Ennesby was able to carry Tagii, and her hardware at the time was much higher capacity since she was flying the ship. And since Ennesby is the size of a basketball at best, physical size isn't very important either.
Plus I'm not even clear on where Chinook is getting her targeting data but we know that just having a long gun doesn't magically give you good intel. She can't trust any scanners belonging to Iafa, and I can't imagine her having spent a lot of resources independently spying on her own allies.
