It has been 5 years since the events of Spider-Man 3, Peter Parker has given up being Spider-Man and has been trying to adjust to life as a normal citizen. However, he is called into the role once more when billionaire, Tony Stark meets him and tells him of a threat that'll need all the help it can get, including Spider-Man.

- Tony's "Jonah" trick is extended to have Spider-Man directing a Leviathan towards him. It's also where J. Jonah Jameson makes his reintroduction as the Daily Bugle which he was at is nearly smashed by the Leviathan till Spider-Man stops it.
- In the canon film, Loki's scepter is nearby for Black Widow to take it to use to close the portal. In this version, the scepter is shot out of Stark Towers by the Chitauri and the Avengers have to bring it back to Widow.
- Big Brother Is Watching: Peter Parker looks into the decrypted SHIELD files and learns to his anger that SHIELD has been monitoring him and his close associates, including MJ.
- Big Damn Heroes:
- Peter webs the Hellicarrier's engine rotors to allow Ironman to escape.

- Much like with Captain America, Coulson reveals he's also a fan of Spider-Man, having even collected the newspaper that details Spider-Man's first appearance.
- Peter is a fan of Captain America like Coulson, as the Spider-Man suit is inspired by the war hero's costume.
- He's Back!: Peter finally dons the Spider-Man and swings through New York's streets to help the Avengers against the Chitauri.
- Oh, Crap!: Peter looses his cool when Loki mentions M.J.
- Shut Up, Hannibal!: Spider-Man cuts Loki off before he gives one of his monologues.
