The story of ''3'' would have retained the protagonists from ''2'', and the story would have Yuki meet [[spoiler:his sister]] and another group and they would go to a prohibited island known as Ikoii Island where they would confront "Ignis", who have created Phantom mechas based off the Phantoms' DNA and are lead by Yuki's evil brother, with the other ''2'' protagonists coming to the island as well. Most of the protagonists that would have been introduced in ''3'' will make their way into the upcoming ''Time Fracture'', which would have happened anyway.

**The first ''Phantom's Reckoning'' was originally supposed to have a different ending where [[spoiler:Rain does defeat Black Death and stop the Phantoms, with a happy ending]]. However this was changed for the sake of adding a SequelHook, because ''Phantom's Reckoning 2'' was planned ahead, and there would be more justification to have a second story. Had the original ending came to be, ''2'' would have seen [[spoiler:the Phantoms resurrect and get their second revenge]].
