  • Cut Song:
    • While heavily-redone versions of "Theme of Puyo Puyo" and "Brave of Puyo Puyo" from Puyo Puyo were used in the final version, more faithful remixes of both songs are buried within the game's audio data. Some premixes of the later stage themes are also present.
    • The Game Gear version lacks the increased tempo on the music during stages 5-8, meaning those stages have the same track as 1-4, unchanged. Curiously it also omits nearly all tracks taken from the original Puyo Puyo, even the ones present in the Game Gear port it was edited from.
  • Dummied Out: Some discarded elements from the original Puyo Puyo still exist inside the game, including a half deleted Beginner course and some of the unused gameplay backgrounds and music tracks. A retooled sound test is also accessible in the game, but for some reason is only activated on Japanese region consoles.
  • Late Export for You: It was created expressly for Western markets, and wasn't released on the Japanese Mega Drive in its own lifetime. However, it would be released in Japan as part of Sega Archives from USA Vol. 2 in 2000.
  • Prop Recycling: The clouds and mountains used in the menu and cutscenes are recycled from the original Sonic game.
  • Recursive Adaptation: A video game based on an animated show (Adventures of Sonic the Hedgehog) based on a video game (Sonic the Hedgehog).
  • Sequel Gap: Not a sequel per se, but Sonic Mania contains Mean Bean Machine's game play, both in a boss and an unlockable game mode, twenty-four years later, and four more years later, Sonic himself finally appeared in an actual Puyo Puyo game!
