• During Adam's first therapy session in 50/50 (2011), he asks his therapist Katherine if she were Doogie Howser due to her obvious young age. Being said age, she doesn't understand the reference and thought that he was an actual doctor working at the hospital.

• Big Time Rush: The Palm Woods Doctor encouraged Logan to enroll in the Doogie Howser Junior Medical Program.
• Buffy the Vampire Slayer: In the seventh season episode "Help", Willow lets it slip she used to write Doogie Howser fanfic.
• Castle: In "Cops and Robbers" the robbers use the aliases Dr. Howser, Dr. Quinn, Dr. Huxtable, and Trapper John. There's also a mention of Die Hard, Dr. House, Dr. Shephard (or possibly Dr. Shepherd), and Dr. Phil.
• How I Met Your Mother: At the end of "The Bracket", Barney, played by Neil Patrick Harris blogs about his experiences while theme music from DoogieHowserMD plays.
• The Outer Limits (1995): In "Music of the Spheres", Vic's nickname for Devon Taylor is "Doogie."
• Psych: Season 2, Episode 12, when Shawn is wearing a doctor's coat, it has the name 'Hauser'.
• Saved by the Bell:
  • In "Screech's Spaghetti Sauce", when looking at a label of the sauce with his face on it, Screech remarks how much he looks like Doogie Howser.
  • In "S.A.T.s" after the gang learns of Zack's incredulous 1502 score, Screech says that he's even smarter than Doogie.

Puppet Shows

• Dinosaurs: In "Network Genius", one show Earl tests out is Dr. Marcus, M.D., a parody of Marcus Welby, M.D.. Upon viewing it, Earl thinks the show should instead star Baby Cuddlebunny, and has it retitled Baby Cuddlebunny, M.D., with the format being a parody of Doogie Howser M.D., while Baby Cuddlebunny himself is a parody of Dinosaurs' own Baby Sinclair.

Western Animation

• 101 Dalmatians: The Series: The episode "The Making of..." has several shout-outs to other shows, movies and cartoons, like The Dearly Bunch, First Bloodhound: Part Two, Doggie Houser, M.D. (Medical Dog), 2001 Dalmatians, a Simpsons-styled couch gag, a Road Runner mockup and The Cruella Show.
• Rugrats (1991): The infamous episode "Angelica Breaks a Leg" features a young doctor named Hogie Dooser, who mixes up the x-ray of the uninjured Angelica with a football player whose foot is facing the wrong way.
• Family Guy: The ending of "Fifteen Minutes of Shame" has Meg writing in a journal on her computer a la Doogie's complete with a soundalike instrumental of the theme song.
• The Simpsons: "Bart The Murderer" has the family watching a TV movie about Bart starring lead actor Neil Patrick Harris (introduced as "television's Doogie Howser") as Bart.
