Equipped with specialized weapons designed to turn the creatures back into code, the Turtles set off to take care of the mutants and stop the Shredder using the cyber portal on himself.

This episode provides examples of

  • Actually a Good Idea: When Mikey suggests sabotaging the Shredder’s portal from inside to he will come out deformed, Raph tells him it’s a good idea.
  • Bait-and-Switch: One guy runs and yells "Mutant Turtle!" causing Raphael to think that they're still the freaks amongst the mutant animals only to get attacked by another Mutant Turtle from cyberspace.
  • Body Horror: Don messing with the Cyber Shredder's portal to reality twists him, giving him a Long Neck, Creepily Long Arms, and Creepy Long Fingers.
  • Dumbass Has a Point: As the Turtles think of a way how to stop Cyber Shredder from entering the real world, Mikey points out that they could just go into cyber space and destroy Cyber Shredder's machine while those that stay can handle the Foot.
Raphael: Never thought I'd say this, Mikey, but that's not a bad idea.
  • The End... Or Is It?: The Foot's cyber portal is destroyed and the Cyber Shredder gets booted back to cyberspace, but he already has a new plan in mind and promises to manipulate the Turtles into making it work.
  • From Bad to Worse: As if fighting mutant animals from cyberspace was bad enough, Donatello notes that discovering a nonmutated chipmunk means that Cyber Shredder had perfected the teleportation process, meaning the next thing coming out would be him.
  • Hidden in Plain Sight: Raphael wonders how they could help stop the mutants without being noticed. Leo points out that they're mutants, so might as well just blend in with the horde.
  • I Can't Believe I'm Saying This: Mikey suggests sabotaging Cyber Shredder's portal device in such a way that leaves him deformed and weakened. Raph has this response when saying that's a good idea.
  • Mythology Gag: The news reporter from 'Channel 6 News' has short auburn hair and a canary yellow jacket.
  • Not Quite Dead: The Turtles aren't quite sure if zapping Cyber Shredder in the real world destroyed him or not, though Leonardo suspects he'll have found a way to survive. Sure enough, the last scene shows him still alive in cyberspace.
  • Obligatory Joke: When Leonardo suggests blending in with the horde instead of sticking to the shadows.
Leonardo: Mutant gorillas. Mutant octopuses. Mutant turtles. [nudges Raphael]
  • Shout-Out:
    • The mutant gorilla seems to be a direct nod to King Kong. Mike even lampshades this.
Mike: Le-Let go! I'm not even a blonde!
  • Sleeves Are for Wimps: Leo's extreme sports outfit includes a sleeveless shirt. In the climax, Raph also wears his sleeveless stealth suit.
  • Sound-Only Death: The mutant rat is electrocuted by the subway's third rail. Thankfully, the audience only hears it die.
  • Spanner in the Works: The Shredder's main goal is to perfect a portal that will allow him to enter the real world from the cyberspace. As long as the portal is not working properly, whatever comes out is still partially data and can be sent back to the cyberspace, but once perfected, that won't work. So the Turtles decide to mess with his portal again, so that they can send the Cyber Shredder back.
  • You Can't Thwart Stage One: Subverted. Mike says they can just mess with Shredder's portal, so that he will still be partially data, which will allow the Turtles to send him back to cyberspace. They succeed.
