The Internal Investigation Arc is the twelfth story arc of Soul Eater and the first arc where the anime diverges from the manga. Suspecting a traitor within the ranks, Death enlists Joe Buttataki to find the culprit responsible for orchestrating the events that lead to Stein's descent into madness.

In the anime, Kid begins his own independent investigation into the demon tools as he questions his father's true motive in collection all of Eibon's demon tools and it's connection to Joe Buttataki's arrival in Death City. Meanwhile, Asura joins forces with Arachnophobia.

"The Internal Investigation Arc" contains examples of:

  • Internal Reveal: In the anime, Crona tells Maka that Medusa is their mother, the Audience was aware of this but not Maka until now
  • The Mole: Crona was a spy to the academy and now they are starting to suspect something is up. in the anime, Crona confesses out of guilt after being convinced to come back by Maka while in the manga Crona keeps quiet though Maka finds out she also keeps quiet for Crona's sake
  • My God, What Have I Done?: Crona has this reaction when they realize Stein was falling back into madness because they planted medusa's snake into Marie's tea. this is especially showcased in the anime where crona runs away out of guilt, no longer able to stand everyones kindness, feeling they didn't deserve it after their betrayal of their friendship and trust.
  • The Runaway: Crona attempts this in the anime but Maka catches up to them and they confess they were the spy and stein was suffering his madness because Medusa made him do it. She convinces them to come back anyway though
  • True Companions: Maka proves to be this in both anime and manga. in the manga she finds out Crona is medusa's spy but keeps quiet about it for Crona's sake. in the anime Crona confesses this to Maka and feels they aren't worthy of anyone's trust but she reassures them that they are and she will always stand by them.
  • Villain Team-Up: In the anime, Arachne find Asura before the DWMA does and offers an alliance against Lord Death for protection. Even after strangling her quite a bit, he ultimately accepts.
  • You Are Better Than You Think You Are: In the anime, Maka tells Crona that in spite of feeling that they are cowardly and unworthy of trust, whenever something terrible happens, they always put others first, even when they themselves get hurt.
  • You Have Outlived Your Usefulness: In the anime episode 38, Medusa begins to think that Crona may not be kept as a loyal spy for much longer due to thier growing guilt over what they had done to Stein. In the manga she simply has them kidnapped since they didn't really want to leave their friends.
