Numbuh 2's little brother, Tommy (who’s shunned by Sector V), joins forces with a villain, Common Cold.

Now loading tropes:
- Adults Are Useless: Averted. Mrs. Gilligan is the one who defeats the Common Cold.
- Annoying Younger Sibling: Numbuh Two considers Tommy this, for getting in his way in the middle of a mission and bugging him to play with him.
- The Bad Guy Wins: Played with. Tommy more-or-less gets what he was after in the beginning of the episode (to spend time with Hoagie). Our main antagonist the Common Cold? Not so much.
- Big Brother Instinct: Despite Hoagie's annoyance with Tommy, he tries to protect him from the Common Cold.
- Curb-Stomp Battle: Mrs. Gilligan's Chicken Soup canon trumps the Flu Bug in one fell swoop.
- Early-Installment Weirdness: Here, Mrs. Gilligan has a more traditional Apron Matron design (seen only from the back) and voice, and is portrayed as an unflappable Gadgeteer Genius equal to if not better than Numbuh 2. Virtually none of these elements are kept in her later appearances.
- I Want My Mommy!: In a rare variation - especially for an action-comedy show - Numbuh Two running to mom is exactly how the Common Cold gets beaten.
- Instant Illness: Once the Common Cold infects someone, they immediately come down with illness.
- Meaningful Rename: After Tommy makes a mecha for the Common Cold, he decides to rename himself "The Flu Bug". It doesn't stick.
- Oh, Crap!: The Common Cold practically soils himself when he sees Mrs. Gilligan has activated a giant chicken soup cannon, ensuring his Flu Bug Machine is wrecked in one shot.
- Shout-Out: Numbuh Three has a stuffed animal that resembles the titular character in Sheep in the Big City.
- Sick Episode: All of Sector V ends up getting sick from the Common Cold, even after they defeat him.
- Underwear of Power: Tommy dresses up in his underpants and a cape so he can 'be a hero' like his brother. Numbuh Two tells him that they are the Kids Next Door, not superheroes.
- Villains Out Shopping: Since his jetpack doesn't work, the Common Cold takes the bus home.
