This game has only female playable characters in the main story. Because of that, the story is bursting with these moments. Also, because of the comics which have these two in the picture explicitly kiss and many more moments like those.

Kiana and Mei
- The manga is full of Ho Yay.
- In escape from Nagazora, Kiana gets jealous of Bronya over Mei’s attention, and flirts with Mei (even licking blood off a wound and asserting Mei enjoyed it)
- In an early manga, Kiana notes she fell in love with Mei much like Kallen fell in love with Sakura, and that even if both are Herrschers, it’s no sin to love them.
- In the Anti-Entropy Invasion comic, Kiana rescues Mei and calls herself Mei's white knight, but Mei's Herrscher personality teases her for crying on the way there.
- Still in AE Invasion, the simulation of Siegfried realizes Mei is a girl and asks if Kiana turned out to be a lesbian, which Kiana points out is not the topic of the conversation without denying the obvious.
- AE Invasion again, Mei’s Herrscher personality all but admits to having fallen in love with Kiana, calling her “that silver haired weakness of mine”.
- In Moon Shadow, Kiana notes she gave her body and soul to Mei, while interlocked lesbian signs cover the background of the panel.
- It’s implied part of why Mei learns how to cook well is because of Kiana's encouragement.
- From Chapter 9 and onwards, after Kiana disappears, Mei searches for her.
- In Chapter 17 and the Lament of the Fallen animation, Mei willingly joins the World Serpent in order to save Kiana, even knowing that her friends would oppose her decision to.
Kiana and Fu Hua
- In the Moon Shadow comic, Wraith disguises herself as different characters to get a rise out of Fu Hua, but what makes her blush was her disguise as Kiana and flirting with her.
- Kiana also misunderstands that Fu Hua invited her here on a date, noting that, while she’s already in love with Mei, she “can still try”.
- In Chapter 13, Fu Hua prevents Kiana from committing suicide because of her guilt. From then on, she helps Kiana and trains her, growing much closer than before as partners throughout Arc City.
- In the Shattered Samsara animation, Kiana rejects Fu Hua's sacrifice and struggles to prevent her from being alone ever again. She confronts Hua’s fears of loneliness and hurting those close to her, and the short ends with Kiana grabbing Fu Hua's wrist and pulling her closer.
- Kiana is one of the very few people to learn the Edge of Taixuan, Hua’s signature move. She first uses it in the Shattered Samsara short, with Fu Hua’s help, as her ghost chants in unison with Kiana to guide her.
- On release of Herrscher of Flamescion, an event depicted short scenes from Kiana’s St Freya days with her companions. After Kiana spots Hua and tries to get closer to her for her whole short, the last scene is a CG of Kiana holding Fu Hua’s hand, framed with a rainbow halo from the setting sun. Fu Hua then notes that Kiana changed her for the better.
- During the Kolosten Arc, Fu Hua and Kiana go look for Hua’s old house in this very same city. At the end of the trip, Kiana asks to hear more of Hua’s stories, and Fu Hua fondly replies that she can’t refuse.
- Kiana and Fu Hua’s parting words as Hua insists to fight Sushang so Kiana can keep going towards Otto.
Fu Hua and Mei
- During the Anti-Entropy Invasion manga, Fu Hua flies to Mei's rescue. After she gets taken out, Mei's Herrscher persona sets out to avenge her, using Hua's blood as lipstick.
- In the Moon Shadow manga, to thank Hua for trying to save her from the pseudo-Herrscher, Mei cooks a delicious Shenzhou dish for her. They're both blushing as Hua opens her mouth for Mei to feed her... too bad Kiana snatches the food, feeling lesbianly threatened.
Bronya and Seele
- In the comic Azure Waters, Sin asks Bronya if she likes Seele and Bronya responds what she will always like Seele.
- In Azure Waters, Seele kisses Bronya and makes her promise to kiss her back when they meet again.
- At the end of the Seele animation, if you look really closely at the distant silhouettes of Bronya and Seele, you can notice their faces are very close, as if keeping the promise they made when they parted.
- In Chapter 23 of the main game, Bronya mentions differences she noticed between Seele and "Seele" such as the latter's liking of spicy food instead of sweet food, punctuating it with how Bronya notices everything about Seele.
- In the webshort Seele's One Day Out, "Seele" pushes Bronya against the wall to make her forget admitting to watching Seele sleep. Later on, when Bronya encounters Seele again, she says that she is unable to forget while blushing.
Kallen and Sakura
- In order to feed Kallen medicine, Sakura uses mouth to mouth. She then starts undressing Kallen… to wash off her sweat, of course. Kallen notes she’s feeling quite hot.
- While Yae Sakura had resolved herself to fight alone, Kallen insists on joining her to help.
- On the day of her trial, Kallen declared to the world that she had fallen in love with the Herrscher girl Sakura.
- The Sakura Samsara sidestory ending has Kallen and Sakura lying side by side on the grass, holding each other's hand.
- In that same sidestory, Kallen, in disguise as the "mysterious rogue", flirts with Sakura constantly.
- In the event Sanka Saga, Kallen serves as a foil for Otto in the main story, committing multiple atrocities out of love, but for Sakura. Otto explicitly wants to revive Kallen because he adored her.
- In the Dating Sim event, Kallen flirts with Sakura in her Phantom Thief disguise and kisses her hand.
- In the comics, Kallen declares that she would always protect Sakura even if she had to forsake the world. Coming from a Kaslana who died protecting the innocent and whose family oath is to be the defenders of humanity, that means a lot.
- In Cooking with Valkyries, Sakura and Kallen are shown to live, eat and cook together, and kiss just offscreen.
Elysia and Eden
- They often say how they like things about each other, such as Eden commenting how she likes how honest Elysia is, or Elysia noting that Eden always knows how to cheer her up.
- Elysia notes that Eden is special, as they met and befriended one another before the latter even became a Mantis.
- In ER Chapter 3, you can unlock a recollection where Eden uses her Honkai form to bring Elysia closer to the moon. Elysia comments on how romantic it is and thanks her, stating that she’s glad that she met Eden.
Elysia and Mei
- Elysia repeatedly asks to touch Mei’s horns, and offers to let Mei touch her ears in exchange. Both of these things eventually happen in chapter 3 of the Elysian Realm storyline. When Elysia touches Mei’s horns, our repressed Herrscher of Thunder makes suggestive noises; Mei touching Elysia’s ears is a complete fade to black, but Elysia suggestively teases her about being shy afterwards.
- In ER Chapter 3, Elysia acquires a megaphone/recorder combo. When she first runs the recorder function to show it off to Mei, we hear Elysia’s voice suggestively groaning that she really, really wants to touch Mei’s horns.
- When Mei asks Elysia why she pays her special attention, and whether it’s because she is a Herrscher, Elysia happily answers that it’s just because Mei is so cute.
- Elysia calls Mei naughty, but amends that she doesn’t hate bad girls.
- Many of Elysia’s lines when offering her signets are compliments to Mei in some way, such as calling her a bounty from the gods. One of them is begging Mei for a compliment for Elysia instead.
- The entire second part of chapter 31 follows Mei and Elysia playing together around the amusement park of the Elysian Realm, bantering and teasing each other with a mood so romantic you’d be forgiven for thinking it was an actual lovers’ date.
Raven and Elysia
- Raven hasn’t met Elysia until they pass each other by on the way to and from talking to Mei. Upon learning who Mei was talking to, Raven calls her charming, and Mei notes that they’d likely get along.
- Mei asks Elysia why she never went to see Raven, and it turns out Elysia was put off by Raven wearing her hood up all the time. Mei passes this information on to Raven. The next conversation they have, Mei points out that Raven isn’t wearing her hood up anymore, and Raven claims that she doesn’t care what Elysia thinks.
- Upon Mei pointing out that she didn’t say anything about Elysia, Raven pathetically asks Mei not to tell anyone. It’s all but stated that she’s referring to her crush.
Eden and Mobius
- One of the recollections depict Eden brushing Mobius’s hair as they discuss the concept of beauty. At the end of the conversation, Mobius calls them both beautiful with a rare gentle smile.
- Eden picks Mobius to inherit ownership of the Elysian Realm from her, as one of the rare people who don’t hate her.
- Mobius’s last recollection laments that she desperately needs Eden’s suicide to go faster, also noting that her respect for the singer is genuine.
Klein and Mobius
- Klein is the only one who ever understood Mobius.
- If you put Mobius to bed in the Dorms, she might start talking in her sleep. In her dreams, she calls out to Klein, begging her to stop working to spend more time with her.
- Fuxi and Mobius’s Dorm conversation consists of Mobius getting excited about seeing Fuxi and Nuwa around, only for Fuxi to break it to her that Klein isn’t here. Mobius denies having wanted to look for her, but it’s quite obvious that she’s covering up her disappointment.
- Back when they worked for her, Mobius forced Nuwa and Fuxi to buy milk tea when they were late, which was Klein's favorite drink. Nuwa initially assumed it was for her, until, after Klein’s death, the doctor admitted that she doesn’t drink milk tea with a wistful smile.
- After Klein is killed, Mobius creates an E.L.F. who has a similar appearance, personality and voice to her, and names her Klein. She asserts that they are separate individuals, but remains extremely protective of the E.L.F., and the ending of the Mobius Lab short implies she sees the robot as a continuation, or a “free” Klein.
- Considering her obsession with evolution, she essentially sees the ELF as Klein and her child.
Kevin and Su
- Kevin is willing to sink into the bottom of the Sea of Quanta then let Su drag them both down while firmly believing in defeating the Honkai.
- Su, on the other hand, was planning to lock them both together for the rest of the eternity.
- In the manga Second Key, Durandal relives Su’s life. Her stand-in for Kevin is Rita, wearing Kevin’s clothes.
- In the Elysian Realm, Elysia notes that Kevin only relaxes around Su.
Durandal and Rita
- In Cooking with Valkyries, Rita and Durandal are shown to live together, along with their cat Stan.
- Upon hearing that Rita was injured in Arc City, Durandal hurries to find her. This is significant, as it is the first time she actually shows emotion in the story.
- During the Herrscher of Ice incident, Rita almost dies to ice, greatly concerning Durandal again.
- In chapter 28, Rita runs around the Sea of Quanta on her own, desperately trying to contact Durandal that Otto sent somewhere in Imaginary Space. This is incredibly dangerous and hopeless, but she keeps going, dead set on asserting that Durandal is safe.
- Once everything is over, they go on a trip together to Vesuvius, stopping by Rita’s hometown on the way so Durandal can meet Rita’s parents.
- In the Dorms, Palatinus Equinox (Durandal) and Spina Astera (Rita) have a conversation where Rita awkwardly tries to cheer Durandal up after the events of chapter 28.
- Rita loves to tease Durandal, which is especially shown in a certain Twitter comic note where Rita goes so far as to start filming a blushing Durandal.
- In London Holiday, Rita shows Durandal around London before she has to start working.
- Soon after, Otto, disguised as Susannah promises Durandal to look after and protect Rita while she’s gone.
- One of the twitter comics has Durandal and Rita’s summons go on a honeymoon together after Rita notes that they take after their owners.
- Durandal's 2021 birthday CG has Durandal being captivated by Rita's smile and being unsure how to express "a feeling she could not name."
Adam and Lyle
- Lyle calls Adam his soulmate.
- While Adam is exasperated around Lyle, he is suspiciously wary of people assuming things about them or their time as roommates.
- Carole asks Adam whether Lyle and him are just friends. There is no dialogue option to outright confirm nor deny.
- Lyle loves to repeat a story about how a certain girl gave him his earring before parting with him forever. He never uses the same name twice for the girl, implying that he’s either straight up lying, he forgot her name, or she wasn’t a girl at all…
- Lyle is revealed to be one of the Roost children Raven took in after the Nagazora eruption. In chapter 24, Mei saves a child that resembles Adam and sends him to stay with those children, though Raven sends the kid away with a new identity soon after. Fans have started speculating that the boy in question is actually a younger Adam, who Lyle cannot remember properly. This is supported by how he only feels Mei is familiar, although she cooked for him several times when he was a child.

- In the comics, Himeko hugs Kiana while she's drunk after slipping into her bed naked.
- In the comics, Sakura kisses Theresa on the mouth in order to save her from the Pseudo-Herrscher's poison.
- This exchange between Raven and Yae Kasumi in "Sanka Saga":Raven: That's an understatement. You took "very good care" of me when we last met.
