She may have been a wild Pokémon, but the way Berry just immediately befriends Makoto after she lets the Pachirisu keep some chestnuts she had stored on her.
Chapter 2: Despite being afraid of bugs, Noel manages to swallow her fear enough to thank Caterpie for helping with Team Rocket.
Chapter 3: What does Ash do when Makoto stops him from catching Weedle because she wants to catch it? He doesn't argue and lets her go for the battle to catch the Weedle, whom afterward, she names her Needles.
Chapter 5: Mai doesn't even know if Sandshrew would do anything to her if she helped it. She ensured the Pokémon got some water to help with the problems that Team Rocket's lights caused. It returns the favor by giving Onix a path to Team Rocket's balloon and becoming Mai's Starter, which she names Terra.
Chapter 6:
Makoto talks with Misty in the Cerulean Gym, learning a bit about Misty's history. She encourages Misty to talk with her sisters after their show and even jokingly threatens to have Berry zap them if they're mean to Misty.
Daisy, Violet, and Lily all compliment and praise Misty for how far she's come so far in her journey and for demonstrating her potential by showing off combinations the girls had never thought of for the Pokémon she used to battle Ash with.
Chapter 7: Ash agrees to the terms Giselle gives out to Tsubaki, despite the consequences if she loses the battle. It shows how much Ash trusts Tsubaki in winning with a random Pokémon against one Giselle picks.
Chapter 8: Tsubaki gives Ash a heart-to-heart talk about not letting his loss against A.J. affect him negatively, noting that if he continued his behavior, he would be no better than Gary.
Chapter 9:
While she originally wanted to fight the Emolga that had stolen their chestnuts, Makoto instead decides to talk with Emolga and tell the Electric-Type her story and show Emolga that someone can relate to her. By the end of the chapter, Emolga joins Makoto and is named Cherry.
Despite being upset with Emolga at first, Berry is quick to become fast friends with Cherry once she becomes a part of Makoto's Party and shares riding in her tail with her fellow Pika-Clone.
Bulbasaur immediately stops threatening the group the moment it's pointed out that they have a newborn Pokémon with them AKA Yuki and goes out of his way to protect Yuki after that from being pulled into Team Rocket's machine.
Chapter 10: The group, instead of simply going on to the Pokémon Center, take time to make sure Charmander is not only well fed, but has some more food and water for later, put a tent over his rock to help with the weather, and even give him a few blankets to stay warm.
Chapter 11:
Big Sis the Buizel Band's leader scolds the member of her team that attacked Sandshrew the moment she realizes that the attack caused Sandshrew to become Frozen.
Big Sis isn't swayed by Meowth's lies about the tears Mai and Ash were spilling over Pikachu and Terra. She makes sure to check the two and realizes that it was a serious situation and even accompanies the two to get the Full Restores needed to cure them.
Chapter 12:
As the chapter goes on, Noel slowly gets past her fear of Needles through the way she helps Noel rescue Pikachu and Berry by using String Shot to collect the ingredients and tools she needs to 'improve' their meal and also helping to keep the blonde safe until Noel finally willing hugs the newly evolved Beedrill at the end.
Makoto is willing to fight an Ursaring one-on-one in order to protect her friends.
Needles goes out of her way to protect Noel from a Power Whip attack from Weepinbell, evolving after protecting her into a brand new type of Beedrill that only came to be from Noel's cooking.
Chapter 13: Bill manages to do the one thing his canon counterpart was unable to: actually befriend the Dragonite that he had been hoping to meet.
Chapter 14:
While waiting for her Ivysaur Saur to recover, Leaf took time to warm up to the girls of Remix Heart. Ash also shows concern for his friend's starter Pokémon beforehand after watching the video of the match with Lt. Surge.
Ash's Eevee's growing admiration of Pikachu's determination to defeat Lt. Surge's Raichu without evolving, with Berry and Cherry crying Tears of Joy.
Chapter 23:
Giovanni, the cold leader of Team Rocket, when he learns of his daughters' encounter with Sabrina and learning one is trapped by her... deploys Mewtwo to deal with her for harming his daughters.
After everything is done and his daughters are back with him at their main base, he hugs both of them close, relieved that both of them were safe. His daughters return the embrace, showing that despite being the founder of a villainous organization, Giovanni loves his daughters deeply.
Chapter 31:
Despite being ill, Pikachu, Berry, and Cherry refuse to leave their Trainers, going out of their way to get back to Ash and Makoto. While they're worried for their Pokémon, Ash and Makoto are also touched by how much their Pokémon love them.
The city is filled with pollution. While in the anime, it was never shown what happened to the city, the story shows that Suicune goes out of her way to find a Shaymin to help her in getting rid of all the pollution and scare off the Grimer. Nurse Joy is moved to tears by the actions of the Legendary Pokémon working together to restore the city's skies and waters to their natural beauty.
Chapter 33: Luca evolves into a Lucario. His reason to evolve? Tsubaki.
Luca:You were the first person that ever asked me to help with letting justice be done to those who have done wrong. You didn't just expect me to follow your orders and asked for my help. When I've been hurt, you were the one who tended to my injuries and I would be your shield and protect you in return without asking to do so. And when...when you collapsed earlier... I was afraid that I would lose you. That the first person that I really cared for was...was looking as if she were dying and I could do nothing to help. Tsubaki: Luca... I...I'm so sorry...I...I never meant to worry you like that. Luca:But you didn't care about your health...you didn't care that it was like you were dying...You...you wanted to help the sick Pokemon in this town still... When you asked me to help, I could only really think of you and getting the medicine to the Pokemon as fast as possible just to get back to you all the sooner. And then...Team Rocket... And their insults upon you and delaying us from getting the medicine...To have me not fulfil your request…to stop me from doing something my friend asked me to...I just... Evolved to do the right thing.
