  • The new night-time theme, "Color Your Night", has lyrics that act as a Belated Happy Ending to the original day theme, "When the Moon Reaches for the Stars". The former was about someone who Cannot Spit It Out, implicitly to someone who's about to leave. "Color Your Night", meanwhile, seems to be about a couple in a mutually happy Long-Distance Relationship.
  • Unlike in previous versions of Persona 3, the Protagonist can now participate in study groups with the other members of the team. For instance, during the first study group with Mitsuru and Akihiko, Akihiko suggests that Mitsuru focus on helping the Protagonist, as he'd previously missed a week of school due to being hospitalised after awakening to his Persona, and Mitsuru immediately agrees with him.
  • Reload provides more context on how Natsuki became genuinely friendly towards Fuuka after the Full Moon Operation on June 8. The protagonist can later join a nighttime study group with Yukari and Fuuka, and it's revealed that Natsuki has been sharing notes with Fuuka to help the latter catch up with her missed lessons ever since she got lost in Tartarus.
  • The day the Protagonist returns to school after spending a week in the hospital, Yukari offers to walk home with him to make sure he doesn't collapse, despite the rest of the student body still spreading rumours that the two are dating.
  • During the evening of June 13, Yukari checks up on Fuuka, and confesses some of her insecurities, such as her belief that she was useless during the last Full Moon operation (the goal of which was to save Fuuka). Fuuka then disagrees, saying that Yukari's Persona having healing powers is proof that she's a kind person at heart, and when Yukari self-deprecatingly replies she doesn't want to see anyone go down or get hurt, Fuuka then giggles, as if Yukari just proved her point. The two, who'd previously called each other "Yamagishi-san" and "Takeba-san" switch to "Fuuka" and "Yukari-chan."
  • The night that the party is given their new gear and Theurgy cartridges, they elect to head to Tartarus to give their equipment a field test, only to get separated from each other as they travel between floors. As he walks the floor alone, the Protagonist hears Yukari scream and rushes to help her, only for the Shadow cornering Yukari to immediately knock him down. Yukari, still worried about being weak, rushes in to defend him, and her desire to protect him is what activates her Theurgy for the first time.
  • If the Protagonist puts a piece of lukewarm taiyaki in the communal fridge at the end of July, during the midst of the Track team's special training, the Protagonist finds a note attached to a bottle of water next to his taiyaki.
    "To [Protagonist]-kun. For all your hard work on your club activities! -Yukari"
    It's from Yukari. I'll gladly accept it...
  • Akihiko's second Linked Episode has him receive a care package from his adoptive parents. Understandably, he and the Protagonist decide that the goods are worth sharing with all of the other dorm residents that night.
  • If you form a party in Tartarus consisting of Mitsuru, Akihiko, and Shinjiro, the three of them will comment how good it feels to be fighting together again, and how glad they are that SEES is going much better this time around.
  • You can join Akihiko and Mitsuru for a group study session on October 8, and it starts with them having a casual conversation despite the background music playing the solemn piano version of "Memories of You". In the end, they admit being aware that the Protagonist simply wants to help take their minds off regarding Shinjiro's recent death so they can get back on their feet.
    Akihiko: Haha... Did you think we didn't notice?
  • October midterms take place a week after Shinjiro's death, so the study sessions are framed as the first times the team have really hung out together since the tragedy, and are arranged by the Protagonist, Fuuka and Mitsuru to try and help everyone move forward.
  • Akihiko enlists the Protagonist into helping him make pancakes for the rest of the dorm to raise everyone's spirits after Shinjiro's death. Even more heartwarming is Akihiko noting that the Orphanage gave him, his sister, and Shinjiro pancakes when they were feeling down.
    Aigis: It's pancake party time! ...as they say.
  • Shinjiro's Linked Episodes have moments where Mitsuru reminisces about how she, Akihiko, and Shinji all worked together during their first and second years to try and clear out Tartarus, even if they were woefully unprepared. This spurs the protagonist into reconsidering handing her Shinjiro's note about extending his leave of absence, which he brings back to him to reconsider.
    • After Shinjiro's death, his final Linked Episode occurs when the protagonist is asked to clear out his gear. In his desk, the player will find his incomplete form to reattend Gekkoukan High, meaning he really did consider his promise to Akihiko and Mitsuru. When Mitsuru finds it as well, she's choked up a little, and glad that Shinjiro did have the two on his mind.
    • Upon returning to the dorms during the Epilogue, if the player completes Shinjiro's Linked Episodes, Yukari will find a picture of a younger Akihiko, Mitsuru, and Shinjiro in front of the school, smiling.
  • If, after October 4, you lead an All-Out Attack with Akihiko and manage to defeat a Shadow, he'll say this line regarding Shinjiro on the victory splash screen.
    Akihiko: I'll keep fighting...for him.
  • Junpei's second Theurgy concludes with a spectral Chidori standing behind him, showing that she's always with him.
    Junpei: I'm never alone.
  • In Akihiko's Linked Episodes, he has to deal with a gang of thugs trying to goad him into fighting them so they can use beating an unbeaten championship boxer to boost their rep. What finally spurs him (and the Protagonist) into fighting them? The gang threatening to just go to the dorms, implicitly to attack Ken and the girls.
  • In Akihiko's fourth Linked Episode, the protagonist finds the medal that Akihiko's foster parents sent him, which was made by his little sister, Miki. When Akihiko asks what he should do with the medal, wondering if he's deserved it, the two options are "let me see it" and "display it." Telling Akihiko to display it is heartwarming enough to make him believe he's earned the right, while let me see it has him put it over Akihiko's neck.
    Akihiko: (after the protagonist puts the medal over his neck) ...I did it, Miki.
  • The final group study session is arranged by Yukari and Fuuka in an attempt to restore some normality to their lives after Ryoji's ultimatum has left everyone on edge since the start of the month, even though Mitsuru had given instructions to S.E.E.S. to avoid hanging out with one another; Mitsuru walks in during the event, and ultimately admits her instructions were a mistake.
  • If you told Aigis in her Rank 8 that what she was feeling was friendship, then her Rank 9 will have her confess a desire to be the protagonist's best and closest friend, to which he can reply that she already is.
  • In the Rank 10 of the platonic route of Aigis' Social Link, she asks to take a photo with the Protagonist as she missed out on the last time the group took a photo, before the other Second Years arrive and join in.
  • Defeating a Tartarus Guardian alone has whoever is navigator congratulate you for being able to solo the Guardian. Fuuka's version of this has her add that everyone was cheering you on for winning.
  • Alongside Natsuki, Officer Kurosawa can be seen witnessing the Fall, alongside most the social links watching as well. Disturbed about the end of the world, Kurosawa can only believe in S.E.E.S., asking them not to die.
  • The Mayoido Antiques shop owner may comment while the protagonist is browsing her wares that he's really grown up and is a "good kid."
