Dr. X's Flanderization was considered to be something that ended up making his character less effective. However, there is a possibility that this was a combination of factors that, ironically, was partly a side effect of Dr. X possessing Brandon Caine's body. In Episode 7, the original transfer of Dr. X's mind WAS interrupted, even if not enough to stop Dr. X from assuming control of Brandon. We did see that Dr. X (or at least some part of him) didn't make it into his new body before being drowned. Additionally, a major trait of Brandon Caine was that he was prone to making bad decisions that would end up backfiring on him.

With all that in consideration, it's entirely plausible that because the transfer was interrupted, and combined with remnants of Brandon's personality, that Dr. X inherited some of those traits, including Brandon's tendency to make bad or poorly considered decisions. This in turn would also end up being a subtle rebuke of Dr. X's ultimate plans, because his ego (mixed with Brandon's ego) would never admit the possibility that his own grand plan ended up basically being the very thing that ensured it would not succeed.
