Set one year after the events of Ghost in the Shell: Stand Alone Complex - Solid State Society, Major Motoko Kusanagi returns to Section 9 and is immediately dropped into a new case, with a terrorist group calling themselves the Collective. Can Section 9 solve the mystery of the Collective before it brings Niihama down to its knees?

- Ascended Fanboy: Mori is noted to have followed Motoko's cases in the Section 9 database, and has even developed a crush on her. Part of the reason she joined Section 9 is to eventually meet her, and she's starstruck when she does.
- Because I'm Good At It: Part of the reason Motoko returns to Section 9 after resigning; she feels that she truly belongs there.
- Organic Technology: The Collective makes heavy use of biothetics, biological counterparts to prosthetics.
