The comic stars Jon Le Bon, the newest and best secret agent the Agency has had. Working in Building A alongside Mr. Shorthand, Agent Wxt, Dr. Henry B. Belton, Billy, and Maple, Jon protects the world from any threat facing it, be it Dr. Belton's malevolent brain (when it separates from his body), or from the mad biologist Whitewash, Jon Le Bon will be sent into action, bungling through exciting adventures and saving the day in his wacky way.

Super Agent Jon Le Bon! contains examples of:

  • An Arm and a Leg: Mr. Shorthand is missing both of his hands. This is meant as a Development Gag, as Mr. Shorthand was originally supposed to have his hands behind his back all the time before Alex A. decided removing them altogether would make for a better joke.
  • Assimilation Plot: This is Gabriel Lobe's main objective, as he wants to upload his consciousness into every inhabitant of the world.
  • Lions and Tigers and Humans... Oh, My!: While the world of the comic is mainly set in a World of Funny Animals, human characters are sometimes used for one-off gags in a few panels.
  • Organ Autonomy: Henry's brain is revealed in the first book to be a separate sentient entity who wants to Take Over the World. Henry has to keep it from doing so via regular injections of a serum.
  • Shout-Out:
    • In The Brain Of The Apocalypse, when all the agents are sleeping, we see that Jon has a Nintendo 64 in his room.
    • In The Brain Of The Apocalypse, when Jon suggests the air vents to get out of a locked room, John McClane and Batman show up to agree with him. Miss A. asks them where they came from, to which they reply "Through the air ducts.".
    • In The Brain Of The Apocalypse, after Jon and Henry escape the bathroom through a toilet, they end up in the sewers. Jon contemplates the sorts of mutants that are down there, we see a bunch of turtles about to eat a pizza.
