* IdiotPlot: The game could have easily been avoided had the Cooper Gang just stayed away from the Klaww Gang since Neyla's plan hinged solely on the Cooper gang recruiting the Clockwerk parts. The Klaww Gang still would have been committing crimes, but Clockwerk would have never been reassembled and [[spoiler: Bentley would have never been crippled]].

** The Water Bug mission in Episode 3. Once you know where all the pools of water are, it's a lot easier, but it essentially turns the jungle into a maze for first time players. Oh, and you can't get hit at all during the mission, or you'll have to start over. This includes the lasers in the final section. It is possible to skip most enemies and rush to the end by going to the first pool, climbing a nearby vine to reach the large palace pool, and then [[ItMakesSenseInContext using the lily pads in it to reach the giant stone tusk next to the goal and bounce up to the door with the mushroom there]], but it may take a few tries.

* TheyWastedAPerfectlyGoodCharacter: Arpeggio was the mastermind behind everything the villains did in an attempt to be reborn through Clockwerk. Many had hoped he would [[spoiler:become Clockwerk and fight the Cooper gang over his newfound immortality and freedom. Instead, Neyla backstabs him and ''kills him'' before Sly and the gang could even fight him.]]

* UnexpectedCharacter: Even when unlocking TOM, it can surprise fans of Creator/{{Toonami}}.

* ValuesDissonance: In Episode 3, one job has the Gang steal a genuine Indian ruby from the temple and sell it to the black market to get an explosive for the heist of that level. In the 2010's, such a blatant selling of a cultural treasure of any nation to the black market would be impossible to depict in a positive light.

* AlternateCharacterInterpretation: Where the ghosts in "Ghost Capture" the Evil Wolf Priestess' otherworldly minions -- having been sealed along with her corpse before you unleashed them -- or were they her ''victims'' and desecrating her grave set them free? If they're the former, then why don't they do anything besides float around? If they're the later, then doesn't capturing them and using their tortured souls as smoke for Neyla's proverbial wasp-nest make ''you'' the bad guy?

Not YMMV

* BrokenAesop: The second Jean Bison level has the gang destroy oil wells and making them explode in order to cheat which is in stark contrast to the environmental message. This is especially egregious, because unlike Jean Bison, who is still following the mindset of the 1800's, the gang is doing it for an incredibly minor reason.

** The Contessa being a CorruptCop who commits crimes such as abuse of prisoners gets a lot more difficult to look at with the slew of police brutality scandals that occured in the
2010's.

* BreatherLevel: Most of the missions in Episode 6 are short and simple, a much appreciated break after the numerous difficult missions in Episode 3 and nearly the entirety of the Contessa's levels as noted in ThatOneLevel. This reflects story wise as well, being the first time since Episode 2 where the Operation goes off more or less exactly as planned, [[spoiler:Neyla's]] interferencce only being a slight hiccup that Bentley easily takes care of.

Propose candidates for Magnificent Bastard on this thread.

* MagnificentBastard:
** Arpeggio’s plan to be born anew with Clockwerk, which involved Rajan selling spices to Dimitri who would, in return, serve at his nightclub and would be hypnotized by the Contessa into thinking about pure hate all while the northern lights supplied by Jean Bison will spread that hate all across the world. In the process he managed to get the Cooper gang to steal the parts from them so Bison could then sell them back to Arpeggio so he could rebuild Clockwerk... and he ''succeeded'', [[spoiler:for the most part.]]
