** The subplot about the IDIOTS in ''Starfleet Magic X'' doesn't affect anything in the main plot and only exists so Mykan can take [[TakeThatCritics another shot at his critics]]. Even though he could (and did) do so with one of Titan's agents.

** Kitty Snips, a one-shot villain from Season 6, left enough of an impact on Scipio Smith he decided to [[AscendedExtra include her]] in ''Fanfic/MyBravePonyStarfleetNemesis''.

** After [[spoiler:Twilight's death]], she would make occarional appearances as Lightning's SpiritAdvisor and give him advice on how to win the day. Fast-forward to [[Franchise/MyLittlePonyGeneration5 Generation 5]], and [[WesternAnimation/MyLittlePonyMakeYourMark a similar Twilight apparition]] gives important story exposition to that generation's main cast.

* DiscreditedMeme: Once the story used to be compared to ''Webcomic/Sonichu'', because of the constant inclusion of strawmen, the utopia that's full of unfortunate implications in practice and the sexism to women. However, after several scandals involving Sonichu and its creator, even the detractors of Starfleet Magic believe this comparison goes too far and that ''Starfleet'' is just another HateFic.

* MarySuetopia: The world of [[IncrediblyLamePun Unicornicopia]]. Mykan goes out of his way to make the Space Ponies superior to other races in every way possible. There's little to no crime, everybody gets along, poverty isn't a thing and the taxes are very low.

** Dementia, Mysterious and Rep-Stallion had bad names, resembling senility, being non-threatening and being confusing respectively. So, Mykan renamed them to [[ShownTheirWork Waverline]], [[AwesomeMcCoolName Specter and Razor]] respectively, fixing all the problems with their names.

** An odd non-character example, but even though Lightning Dawn himself is [[DesignatedHero disliked as a character]], any {{reconstruction}} fic involving him is bound to at least keep his name even if [[AdaptationalNameChange most, if not all of the other names are changed]]. This is because it's admittedly [[AwesomeMcCoolName a pretty cool name]].

** '''Rhymey.''' Good luck finding more than five people who don't joke about him being a BastardBoyfriend [[DomesticAbuse at best]] to Fluttershy.

** While he never appears in the show proper, being, y'know, dead, Starla's dad has gotten this treatment. While he's supposed to be a ControlFreak, a SuicidalPacifist, a WideEyedIdealist, and a StrawLoser, and is mocked for it, his criticisms of Starfleet as [[FantasticRacism racist]], [[ViolenceIsTheOnlyOption violent]] {{Knight Templar}}s [[StrawmanHasAPoint come off as scathingly accurate]], [[ActualPacifist his devotion to diplomacy and peace makes him look like the]] OnlySaneMan, the ControlFreak aspect is an InformedAttribute at most, the overly idealist trait is the only one of his [[InformedFlaw designated flaws]] that is correct, and the circumstances of his death have led people on Website/ThisVeryWiki to suspect that Grand Ruler [[AlternateCharacterInterpretation sent hitmen disguised as criminals to assassinate him]]. Overall, he comes off as a idealistic OnlySaneMan to many people.

* UnintentionallyUnsympathetic: [[UpToEleven Practically the entire cast.]] The Equestria cast is simply TooDumbToLive or too busy CharacterShilling Starfleet ([[{{Flanderization}} not to mention that they've all been reduced to one-note cutouts that hardly resemble their canon selves]]). Starfleet is full of [[FantasticRacism racist]], sexist, and [[DesignatedHero outright sociopathic "heroes" who see anyone who disagrees with them as their enemies]]. [[SarcasmMode Our heroes, everyone]].

** Emil Kudos is also clearly meant to come across as sympathetic to some extent, given that he was a victim of racism and that the love of his life left him. But like the character he's an expy of, Count Logan, it's hard to see him that way, since he comes across as a massive misogynistic jerk who's willing to destroy the world just because he didn't get the love of his life. He is also someone who beats down helpless prisoners for filmsy reasons and blames everyone but himself for his actions, which is usually done by [[HateSink people readers are supposed to hate.]]

** The story is heavily criticized about its sexism. To deflect this criticism, the author made Starla increasingly more competent each Season, to the point she now stands out from the regular Space Ponies of the team.

* UnintentionalUncannyValley: The Unicornicopians are represented as pony heads on top of humanoid bodies, and later the Equestrians are forcibly converted into being the same thing. The result is completely unsettling, with some characters resembling colourful [[https://en.wikipedia.org/wiki/Tikbalang tikbalangs]]. Not helping is how obviously photoshopped the images are.

* WhatDoYouMeanItsForKids: The story preaches that things like love and tolerance are actually worthless and only brute force can lead to true happiness. (Except in Season 9) Characters get KilledOffForReal in rather brutal ways for little kids, and there are certain sexual innuendos to be found in the entire story. Yet the author [[https://www.fimfiction.net/blog/872506/not-ability-but-responsibility-and-pain proclaims]] that the fanfiction is way better entertainment for kids than the actual show it rips off.
** The best example for it may be a chapter of ''My Brave Pony: Starfleet Magic II'', in which Fluttershy is in the hospital to be operated on. A changeling slips in and tries to kill her by cutting her open and letting her bleed to death.
** Chapter 13 of ''Starfleet Magic VI'' is another good example: it deals with the full ramifications of a MayflyDecemberRomance, kills off the VillainOfTheWeek via RapidAging, and ends on a none-too-subtly implied sex scene. [[SarcasmMode Y'know, for kids]].
** En Shi is a very kid-unfriendly villain, having a scary backstory that involves grooming and being a ''rapist.''

** Another one deals with how nightmares are frightening.

** Lightning's attitude towards his homeworld's destruction flip-flops between this and {{Wangst}}. Most of the time, he's completely unaffected by it, but when he does start angsting, expect that angst to be taken way overboard and given a disproportionate amount of focus [[ProtagonistCenteredMorality because he's the main character]]. Also, no one seems to care about the Harmonians' extinction except for how it affects Lightning Dawn personally.

** After a lot of pressure, the author rewrote Ace Ray's arrest again, where he is reprimanded for [[MoralEventHorizon beating his sister]] first and foremost, resulting on Starfleet looking a bit more heroic.

** Especially the case with the ArcVillain Windy Bag in ''VI'', whose goal boils down to kicking Starfleet off of Equestria. Considering Starfleet's DesignatedHero status and treatment of the Equestrian population, it's not hard to see her as a WellIntentionedExtremist at worst. It helps that she also has a vendetta against a blatant AuthorAvatar, and a particularly jerkish one at that. Similarly, the Idiots in ''X'' also want Starfleet and only Starfleet out of Equestria. They aren't AbusiveParents like Windy Bag, and care not to hurt those who don't support Starfleet. As a result, they end up likable.

** [CHARACTER] SHALL DIE, NO MATTER WHAT! [[labelnote:explanation]][[https://www.fimfiction.net/blog/953705/debunking-tv-tropes-calistas-death On at]] least [[https://www.fimfiction.net/blog/985334/de-bunking-tv-tropes-lightning-dawns-character two occasions,]] Mykan has defended the deaths of characters who died due to the cast's stupidity, incompetence and/or cowardice by using this excuse, not comprehending that just because a character has to die doesn't mean they have to do so do to said stupidity, incompetence and/or cowardice. It would be like if Creator/JRRTolkien wrote [[Literature/TheLordOfTheRings Boromir dying due to the Fellowship wandering into an orc encampment hoping for a nice meal instead of getting ambushed, yet attempting to defend Merry and Pippin]].[[/labelnote]]

* BrokenBase: The name changes to Titan's Trio. While everyone believes the new names are much better than the old ones, some people wonder why were the names changed at all if they are still the same characters and make no attempt to cover their identities.

** [[VagueAge It's not known how old En Shi is]], though she is certainly old enough to join Stammadon's first campaign, but her harassing, obsessing over, kidnapping, and assaulting Swift Star, [[WouldHurtAChild who's 16 at the time]], can be pretty disturbing to read, [[WhatDoYouMeanItsForKids especially since it's meant for kids]].

** Rhymey and Fluttershy as well, both pony and human versions.
** Ditto the Grand Ruler and Princess Celestia, both pony and human versions.
** Additionally, there is Sunset Shimmer and Human!Artie Bristles.
** [[OverlyLongGag In addition, there is Tree Hugger and Buddy Rose]].

** Brass Bolt also shares this treatment. As noted in his entry in StrawmanHasAPoint, he's supposed to be seen as wrong for accusing Starfleet of being evil, but the writing never gives a good enough reason as to why the reader should side against him. The closest the story gets is having him release all of the prisoners from one of Starfleet's prisons, which actually makes him ''more'' sympathetic given that Starfleet's treatment of prisoners [[HellholePrison would likely qualify as a gross violation of civil rights (and probably the Geneva Convention as well) in real life]].

* JerksAreWorseThanVillains: While many of the villains are disliked for being bland and generic, and making very bad mistakes, most of the Starfleet crew have garnered a much more negative response for reasons outlined in DesignatedHero and UnintentionallyUnsympathetic but Lighting Dawn, in particular, gets most of this primarily in the first Starfleet Humans where many people found the uptight Principal Celestia more sympathetic.
