Issue #58 from the second volume of ''[[ComicBook/TeenageMutantNinjaTurtlesMirage Tales of the TMNT]]'' involves the fate of the Ninja Turtles Multiverse, much like ''Turtles Forever''. The second movie probably doesn't take place more than a week or two after the first, considering it shouldn't take that long for the Foot to regroup at the junkyard, nor is it likely that Shredder spent all that long a time buried under garbage. While it's possible for April to find, get approved for, move into, and fully furnish a new apartment in Manhattan in that length of time, I think it's more likely that her apartment is actually the Pennington's apartment. We know from the scene at the news station that the news manager is a man named Phil and not Charles. So where is Charles? I believe Charles decided to take a sabbatical so that he and Danny can go on a long vacation and catch up on some father-son bonding. Perhaps they decide to reconnect with family living elsewhere, or go on a worldwide tour. Since April's apartment has burned down along with her antique store, they sublet their apartment to her while they are gone. Danny, feeling responsible for the destruction of April's original apartment, may even have insisted on it. Phil is simply an acting news manager while Charles is on sabbatical, which might explain his attitude with April; he's on a power trip. We even see that April has her own office, no doubt the last thing Charles did as news manager before leaving. He probably tried to get her a corner office but that was the best he could do.
