What players ''didn't'' expect was Kukuru and her Magalga from ''Alpha 2'' appearing alongside the returning Youkijin; in fact, players pretty much forgot about Kukuru after ''Alpha 2''. Also, [[spoiler:Son Ganlong]] is present as one of the late-game bosses, but rather than the [[spoiler: Shin [=RyuOhKi=] from ''Alpha 3'', players are treated to the [[spoiler: [=OuRyuOh=]]].

* HeyItsThatVoice: The main cast is craploaded with them. The supporting cast, as shown in ''The Inspectors'' include...

** In ''The Inspector'', the two pilots of Aguila's mech (Sol [[{{Gravion}} Gravilion]]) are Touga and Eiji with different hair colors.
*** One of ''Gravion's'' bunnies also appears in the same role in an episode.
** The "one more hit" lines in ''The Inspector'' animated are obviously a shout out to the gameplay, where after doing numerous powerful attacks, the player still finds himself needing to execute one more attack to finish off the opposing unit. [[spoiler:The finale lampshades it some more when the heroes split into smaller groups, where each team gangs up on an Einst doppelganger.]]

* The plan to include Steinbeck in the story has been around since they were drawing up the story of [=OG1=]. They even thought about adding him to Divine Wars, [=OGs=] and The Inspector but saved it for [=OG2nd=] instead.

* Instead of the [[GGundam Devil Gundam]] dispatching the [[SuperRobotWarsMX Cry Wolves]], it was a Jetzt Regisseur.
* The scene where Cybuster first displays its power at Wake Island was pastiched from ''SuperRobotWars2''. Likewise, the scene with Lune Zoldark's debut is a replica of a similar event from ''SuperRobotWars3''.
* Unlike ''[[SuperRobotWarsAlpha Super Robot Wars Alpha Gaiden]]'', the [[SuperRobotWarsAlpha Machinery Children]] in ''Original Generation 2'' are clones of [[IdiotHero Arado Balanga]], not [[MadScientist Egret Fehu]].
* For both ''Alpha Gaiden'' and ''Original Generation Gaiden'', Shu Shirakawa is the TrueFinalBoss. However, in the latter game, he blatantly states that he serves "Shiva Volkruss", instead of referring to it as "a being" for the former. WildMassGuessing ensues.

* Ing is [[spoiler: not a Machinery Child: he's a clone of [[Characters/SuperRobotWarsAlpha Ingram Plisken]]. This is why [[Characters/SuperRobotWarsAlpha Euzeth Gozzo]] absorbs him in the final scenario of the ''Second Original Generation'', in hopes to take a sample of Ingram's DNA]]. Most people have inferred that [[Characters/SuperRobotWarsAlpha Egret Feff]] was working for [[spoiler: Euzeth]] all along, just like [[spoiler: [[Characters/SuperRobotWarsOriginalGeneration Nibhal Mubhal]]]] has been doing since the very beginning.

* The Zuvorg haven't really fought the Balmar, not knowing if their home planet is even in this galaxy. They've just had some fights on the edges of the system with Neviim and automated legions and such, and refer to those things as wandering Balmar.
* Ruina die the same, except Wentos who replaces Treize. He joins you but dies after you defeat Perfectio so be warned! Perfectio shows you Felio's memories filling some plot holes, namely explaining both Rim's split personality and the missing Melioresse at the same time (Chris is an incomplete Melioresse), and says some stuff about the ancient civilization that created the crossgates.
* Elde uses the crossgate to power up AI1. Duvan tried to do it too but of course he can't handle the power, she was just using him to buy time, and has AI1 consume him once she doesn't need him anymore.
* GS doesn't seem to really even care about Elde in general (except it turns out that Euzeth was counting on her to complete it all along), and Mitarl is openly trying to stop her from working on it (she gets tired of it and kills him eventually).

** The Huckebeins being ExiledFromContinuity in ''Divine Wars'' is continued to the point of self-parody: Brooklyn's Mk. II and the Mk. II-Ms are replaced by a Mass-Produced Wildschwein (a mech that ''also'' resembles a Gundam, though not quite as much as the Huckebein). Likewise, Ratsel Feinschmecker's "Guarbein" MK III Trombe in episode nine is a mish-mash of the Huckebein MK III and his old Guarlion Custom, and Ryoto gets the ''Ex''bein, a prototype of the Mk. III.

* Back in ''Super Hero Sakusen'' ("Super Hero Operations"), Euzeth used Series/{{Ultraman}}'s power to become Chojin Zest, an {{Expy}} of [[UltramanTiga Evil Tiga]]. [[spoiler: In the ''Second Original Generation'', he does the same, but with the [[Characters/SuperRobotWarsAlph Nashim Gan Eden]] instead of Ultraman, becoming the Adamatron]].
