A criminal organization called The League of Shadows kidnaps a female scientist and makes her create a weapon for them, a [[GreyGooScenario cloud of nanites]] that not only consumes matter but can also steal data from computer systems. Speedy, now calling himself Red Arrow, rescues her but not before they get the weapon.

The League sends the assassin Chesire and two other villains (names needed) to kill the scientist and the team actually fail to stop her, except she spares her target once she finds out that the virus has already been finished. Artemis almost captures Chesire, but then lets her go when she threatens to reveal some facts about Artemis's past to the team.

Notes: In the comics, Chesire seduced Speedy and had a daughter with him, whom he raised on his own (until she was killed off recently.)

!!Episode 6: Infiltrator

* An arrow shot by an unseen person helps during the battle; while Robin, Kid Flash, and Aqualad assume this to be Speedy's handiwork, it seems to be the first action by Artemis in the series.

When the League defeats Amazo, a robot that [[MegaManning duplicated all of their powers]], they ship the remains off to a laboratory to be studied and the Young Justice team is charged with watching over the transport convoys. However Amazo's creator, Professor Ivo, manages to recover its parts (due in part to Superboy's overconfidence) and reassembles the android. Superboy tries to fight it but gets a beating, even with Robin and Kid Flash's help, until they outsmart him by threatening its creator. Ivo somehow escapes however.

Notes: The flying robot monkeys are obviously a WizardOfOz reference.

Notes: In the original comics, the League abandoned its headquarters for their satellite one after its secret was compromised (as said this episode); the person who betrayed them was their own teenage TeamMascot Snapper Carr. Note also there was no interim Hall of Justice headquarters. (The Hall was invented for the SuperFriends tv show; it was added in the comics later.)

Notes: The man transformed by the new Venom formula seems to be the same one who piloted the Mister Twister robot.

When [[AGodAmI Kobra]] and his followers take over the drug-making operations of Bane on the island of [[BananaRepublic Santa Prisca]], Batman sends the team in their first CovertOps mission to investigate.

They discover that Kobra is turning the Venom drug into a SuperStrength-granting serum (using the Blockbuster formula from episode 2) for a special client- The Sportsmaster. However the kids accidentally reveal their presence and decide to deal with the situation by themselves. This leads to a conflict over leadership that has Robin pass it over to Aqualad. The kids have to join forces with Bane, who betrays them in the end (but they deal with him). Robin tries to fight Kobra who is also BadassNormal like him, but cannot beat him, however he escapes when faced by the whole team. The Venom factory is destroyed but Sportsmaster escapes with a sample for his masters, The Light, who decide that the teen heroes are interfering too much.

Cold open has the team sans Superboy and Miss Martian teaming up with Speedy against a ScaryBlackMan [[AllThereInTheManual called Brick]]([[http://en.wikipedia.org/wiki/Brick_%28comics%29]]). They win. The team returns to [[BuffySpeak the secret mountain base thing]]. Miss Martian burns cookies. Kid Flash eats the burnt cookies and flirts with Miss Martian. Superboy {{angst}}s, MM tries to commiserate with him telepathically. Superboy gets mad. Robin explains that people on Earth don't like that and that it probably reminds Superboy of the G-Nomes. Red Tornado arrives. Miss Martian tries to read his mind but can't because he's a robot. The team goes on a joy ride with Miss Martian's alien spaceship. Red Tornado contacts them to tell them about an attack on some sort of building.

It's a villain called Mister Twister. He hands the team their collective ass along with some witty banter. Miss Martian tries to read his mind but can't. She incorrectly deduces that he must be Red Tornado [[SecretTestOfCharacter testing]] them. Mister Twister leaves because he was looking for "a real hero" specifically Red Tornado. Superboy gets angry with Miss Martian for "tricking" them into thinking Mister Twister was Red Tornado, and the team decides for Miss Martian to step down because of her former mistake and her inexperience. Mister Twister attacks somewhere else, and the team sans Miss Martian follows. Another ass-kicking ensues. Miss Martian comes up with a plan and tells the team via telepathy.

Red Tornado shows up and says "Never send a boy to do a man's job."(paraphrased) Red Tornado gets his ass kicked. Mister Twister tries to reprogram Red Tornado. Surprise! It's actually Miss Martian in disguise. Mister Twister gets his ass kicked. His chest opens up to reveal a scrawny guy who cries foul. Miss Martian smashes him with a giant rock. The team is suitably outraged until Miss Martian reveals that [[WhatMeasureIsANonHuman it was actually a robot so that makes it totally okay to destroy it]] (as she cannot read machines, so she knew the supposed man wasn't a human).

They take the broken remains of the scrawny robot inside Mister Twister back to the secret mountain base. Red Tornado says something about it having been after him. Scene cuts to some guy who is revealed to have been piloting Mister Twister remotely and his boss. At the end of the episode, Superboy finally apologizes to Miss Martian, leaving them on a good note.

Then, the League receives an alert that a fire broke out at Project Cadmus, a scientific research project they have been suspicious about. However another crisis turns up that requires the whole League's attention, so they decide to investigate it later. The kids however decide to investigate it on their own. They find out that Cadmus has been secretly creating living weapons called "genomorphs", including a [[CloningBlues clone]] of {{Superman}} named {{Superboy}}. They try to rescue him but he turns on them and captures them.

Notes: The Cadmus Project is based on the DNA Project, a concept created by JackKirby for DCComics in the 1970's, including the characters of The Guardian and Dubbilex. After DCComics CrisisOnInfiniteEarths, the DNA Project was reintroduced as Project Cadmus and was responsible for Superboy's creation.
