Hayata and Fuji are watching an airshow on Aviation Day with a boy named Satoru, who is Fuji's little brother. In the middle of the entertainment, Satoru hears a mysterious voice only he can hear telling him that the plane show is unimpressive, but something truly amazing will appear. Sure enough, Hayata spots a tanker ship moving through the sky. Then, the ship is pulled up by an invisible force. Realizing something very bad is about to happen, Hayata has Fuji and Satoru get into the Science Patrol car as planes follow the ship into the sky via the same invisible force. The voice from earlier returns, telling Satoru of its power and demonstrating it by making the airborne tanker self-destruct! That's when Hayata is informed by Muramatsu on the car's communicator that the men at headquarters also witnessed the phenomena on television and that Hayata will need to begin an investigation. However, the Science Patrol car begins to lift off the ground and float higher and higher into the sky, trapping Hayata, Fuji, and Satoru.

At Science Patrol HQ, Muramatsu is informed by Dr. Yamamoto that the cause of the bizarre occurrence seems to have been an anti-gravity field. Understanding that the culprit is most likely extraterrestrial, Ide and Arashi are sent to space to investigate. Up there, the two spot the wreckage of numerous jets floating about. Eventually, they find the Science Patrol car amongst the planes, but Hayata, Fuji, and Satoru have disappeared. Upon being informed by Arashi and Ide, Muramatsu attempts to contact Hayata and Fuji with no results. A search for their bodies also proves to have no findings, forcing Ide and Arashi to return to Earth. Upon return, HQ receives a call informing them of Fuji's reappearance in Tokyo!

Science Patrol and Dr. Yamamoto arrive to the site of report within short notice to find a large squad of police officers and the shock of their lives. Fuji is indeed at the location, but except she's taller than the buildings around her! While the giant-sized Fuji wanders through the streets without any display of emotion, Science Patrol and Dr. Yamamoto head to the rooftops of a nearby building to get her attention. They manage to get her attention, but gives no reaction to their loud greetings. Dr. Yamamoto suggests that Fuji is has been mind-controlled, perhaps as a challenge to Science Patrol from the being behind it all.

Elsewhere, Satoru lies in a heap on the floors of a spaceship's interior. The mystery voice contacts him again, and Satoru wakes up. The voice then reveals itself to be from a black-skinned humanoid with piercing blue eyes, pointed ears, and a flashing organ in place of a mouth. The alien introduces itself as Alien Mefilas and explains that he seeks to take Earth. Not being a fan of a violent seizing, Mefilas has decided to give Satoru the authority of giving him control of the planet. Satoru refuses, so Mefilas decides to push the boy by telling him of all the wondrous places in the universe - worlds where war, death, poverty, and suffering do not exist. Satoru remains stubborn. Furious, Mefilas teleports Satoru into an anti-gravity cell. That's when Hayata can be heard laughing and Mefilas teleports him from the cell, asking what Ultraman finds humorous about the situation. Hayata explains to Mefilas that the invader's plan is hopeless. After a brief back-and-forth between Mefilas and Hayata, the latter pulls out the Beta Capsule to cut the alien's plot short. Before he can activate it, Mefilas fires a beam of energy that freezes Hayata in time. Even with nobody left to stop him, Mefilas still cannot get the words from Satoru's mouth needed for him to dominate Earth, so, in a fit of anger, he commands the giant-sized Fuji to destroy the city!

Suddenly, Mefilas' wicked laughter rings through the air as Fuji vanishes and is replaced with Baltan! Zarab appears next along with Kemur - a slender green alien with a tube-like antenna on its head that appeared [[Series/UltraQ before Ultraman came to Earth or Science Patrol was founded]]. Arashi prepares to attack the trio of previous invaders, but Mefilas' voice rings through the air, explaining the resurrected aliens will not attack unless he wills it. However, Mefilas teleports the aliens away, explaining that they are simply displays of his power and Satoru will soon give in to his requests.

However, lacking any directions or hints, Science Patrol has no clue what to do next until a police officer reports that radio companies have picked up strange waves coming from the Takinezawa Mountains. With the new information, Science Patrol and the JSDF move out to attack Mefilas' spaceship. A fierce battle ensues with the grounded spacecraft, forcing Mefilas to flee his ship. Science Patrol lands and heads inside the spaceship to rescue Hayata, a now normal-sized Fuji, and Satoru. The find the trio, but are forced to leave the frozen Hayata behind as the spaceship's sustained damages are putting it in danger of imminent self-destruction (although nobody questions the presence of the Beta Capsule in his hands). Fortunately for Hayata, the violent rockings of the ship cause his paralyzed form to fall over, activating the Beta Capsule upon hitting the ground and turning him into Ultraman!

The unfrozen Ultraman escapes the ship seconds before destruction and confronts Mefilas, who has now transformed into a giant version of himself. The two engage in a brief but fierce battle, displaying a variety of powers in the fight. The battle ends abruptly when Mefilas calls for an end. Mefilas tells Ultraman the fight is pointless as the invader has already been defeated in his scheme to toy with the emotions of a child. However, Mefilas gives a word of warning to Ultraman - he has not given up and will return when he can find somebody willing to hand Earth to him. With that, Mefilas vanishes in thin air and Ultraman flies away.

With the new information, Science Patrol and the JSDF move out to attack Mefilas' spaceship. A fierce battle ensues with the grounded spacecraft, forcing Mefilas to flee his ship. Science Patrol lands and heads inside the spaceship to rescue Hayata, a now normal-sized Fuji, and Satoru. The find the trio, but are forced to leave the frozen Hayata behind as the spaceship's sustained damages are putting it in danger of imminent self-destruction. Fortunately for Hayata, the violent rockings of the ship cause his paralyzed form to fall over, activating the Beta Capsule upon hitting the ground and turning him into Ultraman!

The unfrozen Ultraman escapes the ship seconds before destruction and confronts Mefilas, who has now transformed into a giant version of himself. The two engage in a brief but fierce battle, displaying a variety of powers in the fight. The battle ends abruptly when Mefilas calls for an end. Mefilas tells Ultraman the fight is pointless as the invader has already been defeated in his scheme to toy with the emotions of a child. However, Mefilas gives a word of warning to Ultraman - he has not given up and will return when he can find somebody willing to hand him Earth. With that, Mefilas vanishes in thin air and Ultraman flies away.

Hayata soon returns to Science Patrol, Satoru, and Dr. Yamamoto, where he congratulates Satoru for his courage and determination. Ide adds that it's good to see that Fuji has returned to her normal size as well, to which Fuji is revealed to have no memories of the incident. While the characters laugh it off, the narrator warns the viewers that Mefilas, or some other alien invader, might try to seize Earth through toying with a human once more.

Eventually, they find the Science Patrol car amongst the planes, but Hayata, Fuji, and Satoru have disappeared. Upon being informed by Arashi and Ide, Muramatsu attempts to contact Hayata and Fuji with no results. A search for their bodies also proves to have no findings, forcing Ide and Arashi to return to Earth. Upon return, HQ receives a call informing them of Fuji's reappearance in Tokyo!
