Ellie and Joel have been traveling west for three months, and it is now deep winter. I'm just going to say — can the Jackson guards' dog smell the infection, or does his intimidating presence cause people who know they were infected to squirm and run? Because Ellie simply stood in place (which is useful for coming across angry dogs). Then back in Episode 1, Mercy's alarm seemed more to the point that he could see Nana wasn't acting right. Then when Mercy runs off in the night, his thought process seems to be "Help, my humans are being attacked and turning into monsters" rather than "Help, my humans are infected with a fungus"
