* Candace confirms that the Christmas special takes place after the summer that the rest of the series occurs in. Doofenshmirtz is shown to be evil in this episode as he tries to destroy Christmas (entirely because all villains hate Christmas) but in the ''Last Day of Summer'' (which takes place on the last day of their vacation) he gives up his life of evil to become a good guy. I know the episodes weren't released in chronological order but the characters confirm that these ones do

* After the series finale, we had ''The O.W.C.A. Files'' where Doof is allowed into O.W.C.A. as an animal agent trainee since he was temporarily raised by ocelots. Couldn't O.W.C.A. reject him since he already became an animal agent in ''Agent Doof'' and in Monogram's words "caused more damage inside the agency than he ever did outside".

* Why doesn't Candace just buy a camera? I mean, yeah, we all know it'll get damaged by the end of the episode, or the film will suffer the same problems as [[MarriedWithChildren Al Bundy's film]] when he got the pictures of the aliens, but still. A cheap disposable camera's only a few bucks!

*** This. Doof once built a Sphere-attract-inator. How can that possibly be based in any real science or logic? Shouldn't that attract everything if atoms are spherical? How spherical does something have to be? How can it attract something as large as a planet? Etc., etc.

* Why are there so many references to Phineas and Ferb travelling in time twice? [[spoiler: The timeline where they travel through time a second time in "Quantum Boogaloo" was ultimately replaced with one where future Isabella gave the boys a device from the future, mooting their need for the time machine.]] So from the point of view of the characters, they only travelled in time once.

Normally, it would be unfair to reject her just for being related to a bad guy, but Vanessa herself threatened Perry and Monogram with a weapon in ''Summer Belongs To You''. Granted said weapon was only a hair dryer, but Perry and Monogram don't know that.
