* How exactly did Marlowe's car get to the London Underground when Sully, Cutter, and Nate all had so much trouble even getting there on foot? There's absolutely no car-traversable path from the secret underground entrance with the pressure plates and light sensors to where the trio finds the car.
* Nothing is explained about Nate and Elena's relationship or why it ended between games. The second game ends with them forming a relationship together, and by the third game they're suddenly no longer together and are mysteriously uncomfortable around each other, all with absolutely no explanation.
* The weird zombie-looking corpse Nate and Sully find in the Chateau is never explained. They say it's one of Marlowe/Talbot's men and that they just got there, so there's no reason for a corpse that fresh to look like that. Seems like an obvious plot hole.
* How do Elena and Cutter know each other, and why does she act so shocked when she hears he's hurt? Who knows...it's never explaind.

* Talbot's loyalty to Marlowe, [[spoiler:and his utter devastation and reaction to her death]], seems to be incredibly strong, with little to no explanation as to why present within the story. However WordOfGod establishes Talbot as being an EvilCounterpart to Nate. And Nate's reaction to [[spoiler:Sully's hallucinated death]], was to chase down those responsible in absolute rage. Meaning [[spoiler:Talbot's attempt at RevengeBeforeReason at the end of the game was for the exact same reason as Drake's own response to Sully. Marlowe is ''his'' ParentalSubstitute]].
* A lot of people complained about how Nate's dehydration in the desert magically fixed itself, but the game itself gave a clue as to what happened. When Nate first stumbles upon Marlowe's henchmen in the abandoned city, one of them is conspicuously drinking from a canteen. After killing them, then, Nate simply policed all the canteens, which the game left out because it would be boring to watch.
* Watch the beginning of the game very closely, and you'll notice [[spoiler:Cutter actively trying to avoid hurting Sully, and even helps him a few times.]] Although the opposite could be said when it comes to Nate, [[spoiler:Cutter]] ''clearly'' loves getting to headbutt him.
