Until that point, Shinji had lost his mother and his father—in spite of the latter being alive—and thought that he lost Asuka too. Meanwhile Gendo had not truly lost his wife because he had plans, plans he thought were guaranteed to work, to reunite with her, and had not lost his son either because discarding does not mean losing. ''So Shinji's comment, in spite of how seemingly missed it was, was actually right because at that point Gendo was incapable of understanding Shinji's pain of truly losing someone''. The whole thing was Shinji's call to his father to try and reach out to him and instead of trying Gendo dismisses it by ordering to raise the LCL pressure. That serves to highlight how messed up their relationship as father and son is.

Making predictions of who Shinji might end up is a risky move that can be proven wrong. After all, 2.0 hints Rei and Shinji are an official couple and look how that turns out.
