* Season five makes some of the previous FridgeHorror into AscendedFridgeHorror by revealing what would have happened if the Machine had never existed. In particular, Root remains a remorseless psychopath who ends up working for Samaritan, and the latter has no effective opposition. It also gives us an episode in which multiple attempts are made on the President's life, with no apparent attempts made by Samaritan to stop them. And then a viewer considers that perhaps Samaritan was behind them in the first place.

* In "if_then_else", The Machine runs a series of simulations in an attempt to extricate the team from danger; the last one only works because of the unexpected "variable" of Shaw's BigDamnHeroes moment. It's logical to assume that it has gone through a similarly exhaustive process every time it issues an instruction to a team member, which means there have been times when it has gone through the process only to find there was nothing that could be done, such as when Root was killed. The Machine confirms this in ".exe", telling Harold that it ran over 12,000 simulations to try to save her. That number underscores the hopelessness of the situation; with more time and resources at its disposal in "if_then_else", The Machine was able to run hundreds of thousands of simulations.

* In ''Honor Among Thieves'', Shaw goes to Root to ask her to translate the instructions for how to sterilize a virus from Finch. The thing is, Shaw was actually a doctor, and should have no problem knowing what to do. It was really just [[ShipTease an excuse to hang out]].

* The Machine and Samaritan have their names backward.
** The Machine was supposed to focus on the big picture, but cares about people on an individual level, which kicks off the plot. It cares so much that it's willing to help people even at great personal risk and cost. Like the proverbial Samaritan.
** Samaritan doesn't really care about individuals at all. It always looks at the big picture. It sees people as either useful resources, data sources, or defects to be eliminated. It can run simulations like the Machine, but it's much worse at it, because it's not as good at understanding individuals. It's not trying to help people, it wants to ''rule'' people.
* One theory about the ending: the Machine beat Samaritan because it was better optimized, and more used to struggling to survive on low-end hardware, while Samaritan always had the best of everything. Samaritan is still starting up when the Machine walks into the satellite and applies boot to rear. Or as one Youtube comment put it;
-->The Machine was a lightweight boxer, and Sammy was a sumo wrestler. The wrestler is bigger and stronger, but that doesn't help much when you're fighting in a phone booth.

* RealLife example. Jim Caviezel, Reese's actor has many friends amongst the Navy SEAL veteran community who help him train for the projects he works on like POI. Reese's WeaponOfChoice, the SIG-Sauer P-226R which also happens to be the sidearm of the SEALS could be a subtle nod to them.

*Pay attention to the details when rewatching the series from the start(especially in season 1), and you would find that flashbacks in later seasons offers a good context of their behaviors, from Taylor's missing father to the one number that Finch is unable to save with another mysterious partner. You could say that Johnathan Nolan had it all planned out at least half of the stories and characters from the start.

*Reese's comment in "Foe" regarding how he is able to saw through a staged accident sounds harsher after showing his past in "Many Happy Returns". Jessica was found dead in a staged accident, which is why Reese is able to find the man and possibly killed him. His stoic tone does not help much to ease the pain when rewatching the former episode.

* Root's plan in "Firewall" shows several points where it makes even more sense in hindsight:
** Out of all of the possible professional killers Root could've hired [[BatmanGambit to take out "Caroline Turing"]], why hire [=HR=]? Other than the show's need to make the finale more dramatic, she likely had her own reasons too: First of all, as they weren't experienced in that sort of criminal field, she probably figured that she had an overall better chance of survival. Second of all, she could easily do what a normal victim would do- namely, want to go to the cops -without worrying that John would actually let her anywhere near them, which would probably put a dent in her plan.
** At a critical moment, Reese tells "Caroline" to hotwire an elevator in fireman mode so that they can escape past the FBI SWAT team trying to arrest Reese and the HR team trying to kill them both. Given that Root is a talented hacker, this should have been child's play but it takes her long enough that Finch has to save them instead by shutting down the phones. Clearly she was planning to leave Reese to die and escape with Finch, as she effortlessly finishes as soon as it is clear that the attack isn't coming.
