Also, it's probably a good thing that Crash, Coco and the Mask's left the Eggipus Dimension, otherwise they would had faced vengeance driven mate of the dead T-Rex, since scientist now believe that ''Tyrannosaurus'' was monogamous.

* Since Dr. Nitrus Brio was last seen [[spoiler: captured in the Taxidermy exhibit,]] it's safe to say that he's been [[spoiler: KilledOffForReal]]. Even more scathing, he was [[spoiler: killed and stuffed by [[HoistByHisOwnPetard Ripper Roo]], [[DeathByIrony one of his own creations]]! Talk about a horrifying(if fitting)way to go...]]
* Cortex seems to be okay with [[spoiler:being banished to the end of the universe]] at the end of the game, but look around - it's a totally barren wasteland. That is, until Uka Uka shows up alive and well probably ready to punish him for the abandonment or drag him kicking and screaming back into the cycle of villainy he'd been trying to escape. Either way, it does bring to question whether everyone's favorite pyromanic hybrid truly has changed his ways.

** Additionally, the various dimensions likely have countless variables which could, for instance, lead to divergent chains of evolution from our world. Similarly, Tranquility Falls shouldn’t be assumed to have simply lined up to anywhere in our world’s timeline even BEFORE Brio’s experimentation on the local inhabitants.
* This game firmly established the events of the original ''Crash Bandicoot'' as taking place in 1996. Crash's last Flashback Tape ("Cortex Vortex Pre-Check") even dates the day he was sent to the Cortex Vortex as September 9 (the same day as the game's North American release). However, Coco's Flashback Tapes show that despite the castle burning down and Cortex finding the crystals immediately after Crash defeats him, Cortex restarted his experiments, created and started testing Coco a month later, and she undergoes testing until she escapes July 24, 1997. This means that Cortex had been up and running his operations for nearly a year before ''Cortex Strikes Back'', and Coco knows this firsthand, and yet apparently does not tell Crash and Aku Aku that Cortex is back and up to something until they are unknowingly working for Cortex?
** It also suggests that Crash genuinely only bothered to rescue Tawna in ''1'' and left all the other experimental animals to their fate, ''including his little sister''.
* Why is Brio working for Cortex again? His dialogue does imply he's planning to betray him, but in the second game they'd already already become full on enemies. While it's possible they used the time rifts to pick up a pre-falling out Brio for their evil plans, it seems unlikely Cortex would want the guy who'd be responsible for blowing up his space station to be working for him.
** Given Cortex’s apathy and general disillusionment, it’s not a stretch that he either didn’t care, or just expected N. Gin and N. Brio to fail beyond slowing Crash down a little.

Not only did [[https://www.crashmania.net/en/collectibles/scans/miscellaneous/#block8-12 supplementary material]] for ''The Wrath of Cortex'' referenced Cortex, Uka Uka and N. Tropy being sent to their prison in time, but the endings from ''Warped'' were never intended to be separate outcomes. ''Warped'' is designed so that the player (via normal means, anyways) ''has'' to go through the normal ending first before reaching the 105% ending, due to how levels become inaccessible immediately after an area is completed until their boss is defeated, and how Relics (and replays for each level) are needed to collect all the Gems. Story-wise, the normal ending has Cortex and Uka Uka escape ''specifically to collect the Gems later'' as they "still have a chance to triumph". When fighting the final boss again after getting all the Gems, the boss intro cutscene changes to Uka Uka referencing how Crash now has all the Gems, and in the 105% ending, enough time has passed for the Time Twister ''to'' collapse in on itself and throw Cortex, Uka Uka and N. Tropy into the time rift. Both endings of ''Warped'' are canon to each other in the same way that ''Cortex Strikes Back'''s were.

Dialogue from the Flashback Tapes reveals that Cortex viewed Crash as like a son to him before his escape, and the main game shows that Crash still views Cortex as a father figure to some degree, happily hugging him when they decide to team up. Thus, Crash's reasoning for helping Cortex collect the crystals in ''Cortex Strikes Back'' was less due to [[TooDumbToLive utter stupidity]] and more because [[AllLovingHero Crash genuinely hoped]] that there was some good hidden in his creator. A HorribleJudgeOfCharacter regardless, but it makes sense from his perspective. The same also applies to N. Brio.
