* If you try to tell the Dialogue Tree a joke about nuts, he'll put an end to it, telling you to "Keep it clean." This isn't just an IncrediblyLamePun, nuts contain seeds, which are involved in reproduction, so it makes sense that a tree would consider them NSFW.

** This gets worse when you learn that only 3 people are in the machine of what the outside inhabitants deemed a god! Shay doesn't have a bad bone in his body over the long condition, but the number of sacrificed maidens to the machine and the other two people are Shay's parents, either they are horrifically ignorant of a MechanicalAbomination or these wackos just betrayed humanity by killing those young girls!?!?! [[CompleteMonster 800 years of spilled blood.]]

* In Act 1, when Shay tries to approach the Fusion Orb on his ship, he is warned about strong Omicron radiation and automatically given appropriate protection (and making sure it's complete is part of the puzzle). In Act 2, Vella approaches the same Fusion Orb in the same area, and even takes it with her [[ItMakesSenseInContext in a bowl of ice cream]], with no protection whatsoever nor even knowledge of the radiation in the area. The issue is obvious, but there are no catastrophic consequences in the future because Omicron radiation is actually harmless. It was a lie cooked up to keep a younger Shay from playing with the Fusion Orb and removing it from it's cooling stand, which was necessary because the danger of it exploding when not cooled is a very real threat that Vella weaponizes late in Act 2.
* Alex only mentions his parents in the past tense. Assuming that Project Dandelion followed the same procedure in his day, they were probably killed when his ship crashed.

* During the beginning of her story, Vella asks Lavina how many mogs she's seen in her lifetime. Lavina tries to do the math before she wonders defensively "Are you just trying to get my age?" At first, this comes across as [[PlayedForLaughs a joke about how sensitive Lavina is about how old she it]]. [[spoiler: After it's revealed that Lavina is one of the Thrush, one realizes it's not ''just'' about hiding how she's old. She's defensive because she didn't want to give away that [[ReallySevenHundredYearsOld she's more long-lived than your average human being]]. If she claimed she'd seen 8 or 10 , that wouldn't add up now, would it?]]

* Shay's parents can come across as somewhat emotionally abusive considering Shay spent much of his life believing they were computers instead of people, or at least was convinced of such long enough to freak out when he sees his dad come out of the sand and, depending on what question he asks, ask if he's a robot.
