** The Maverick Virus has a mind of its own, although it still acts as Sigma. X mentions that Sigma and the virus are actually two different entities.

* RobotReligion: The Reploids lately seem to worship Dr. Light like a god. In fact, X is the only one who seemingly sees Dr. Light as he truly is: a modest old man.

* DiesDifferentlyInAdaptation: Averted, due to Iris being SparedByAdaptation, but this is connected to Iris' AdaptationOriginConnection with Gate: if the Nightmare Investigators were to appear in Chronicle 5, then, should Zero not have taken Iris under his wing, Iris would have fallen victim to the conspiracy led by Gate's colleagues. Granted, Alia would have had no part of it, as she already joined the Maverick Hunters by the time Iris was created.

* {{Expy}}: Dex is more or less a Reploid counterpart to the [[Characters/MegaManBattleNetwork Battle Network character with the same name]].

* OfficialCouple: X and Alia, Zero and Iris. The latter, in particular, is a FanPreferredCouple among the fans of the X series.

* ShoutOut:

* UnrelatedInTheAdaptation: Averted. [[WordOfGod Cyrex]] stated that he didn't originally know that Boomer Kuwanger and Gravity Beetle were brothers, but the fanbase explained that to him before the X3 story arc.

** A side plot revolves around the interactions between Launch Octopus (under the guise of Depthcharge) and Jessica, the granddaughter of the one and only man who cared about Launch Octopus prior to the events of X1. [[spoiler: This side plot ends with Launch Octopus quitting the Maverick Hunters so he could take care of Jessica]]
