* CrossoverCouple: This occurs frequently due to the series being a MassiveMultiplayerCrossover. One of the most notable examples is the [[WesternAnimation/MyLittlePony Mane Six]], who married various characters from ''Manga/JoJosBizarreAdventure'', including succeeding generations of the [[BadassFamily Joestar Family]] -- which served to [[ForWantOfANail derail the entire canon plot]].

* ForWantOfANail: Many "Nails" occur throughout the series thanks to circumstances and choices being changed.
** The fanfic series starts with Jonathon Joestar of ''[[Manga/JoJosBizarreAdventurePhantomBlood Phantom Blood]]'' gaining an adoptive sister in [[WesternAnimation/MyLittlePonyFriendshipIsMagic Twilight Sparkle]] in addition to his canonical adoptive brother, Dio Brando/DIO. Thanks to Twilight's intellect and skills (one of which is a Stand, which wouldn't be introduced until ''[[Manga/JoJosBizarreAdventureStardustCrusaders Stardust Crusaders]]'' canonically), Jonathon becomes smarter and more powerful much earlier than his canon counterpart, setting the plot in motion.
** Noriaki Kakyoin survives past ''Stardust Crusaders'' thanks to Fluttershy protecting him from what would've been a fatal blow from DIO. Because of his survival, the plot of ''Franchise/{{Danganronpa}}'' is completely derailed because Kakyoin is able to wrest control of Hope's Peak Academy away from the Steering Committee and become its administrator with help from the Speedwagon Foundation. This all but ensures that the project that created [[FallenHero Izuru Kamukura]] (and therefore the Killing Games) would never come to fruition, and the students would become massively well-adjusted due to being put in a much healthier learning environment.

** ''Anime/NeonGenesisEvangelion'' is one of the most famous {{Genre Deconstruction}}s of the SuperRobotGenre, with all of the characters being psychologically broken in some way, the protagonists being [[{{Tykebomb}} living weapons]] and [[TheAntichrist potential harbingers of the apocalypse]], and the {{Humongous Mecha}}s being living {{Soul Jar}}s for the pilots' mothers. The enemies the pilots fight are extremely powerful {{Angelic Abomination}}s, with one of them having the power to outright inflict MindRape. The ''Cruel Angel's Thesis'' arc in ''[=JoJo=] New Universe'' serves as a {{Reconstruction}} of ''Neon Genesis Evangelion'' itself, with the pilots having better families, Yui's canon fate being part of a plan by SEELE that Gendo [[SpannerInTheWorks ruined]] thanks to [[ForWantOfANail a certain alien's advice]], and everyone being much more well-adjusted compared to their canon selves.

* SuckySchool: Defied in this setting. [[Franchise/{{Danganronpa}} Hope's Peak Academy]] was founded by Izuru Kamukura with the purpose of fostering natural talent in students, but the Steering Committee later made it the center of the "Ultimate Hope" project, which would have turned any chosen student into TheAce at the cost of [[DeathOfPersonality destroying their personality]]. Even the students of Hope's Peak Academy are initially apathetic to learning because they realized the school only cared about their talents. Thanks to Kakyoin, a [[CrossoverRelatives maternal descendant of the school's founder]], Hope's Peak Academy is put under the Speedwagon Foundation's educational jurisdiction, [[ForWantOfANail averting much tragedy and dysfunction]] and transforming its bad reputation into a positive one. Ironically, the students of ''JJNU''[='s=] Hope's Peak Academy encounter surviving students of the ''VisualNovel/DanganronpaV3KillingHarmony'' timeline, who are understandably traumatized by what they went through.

** ''A Gentleman, A Thief, A King, And A Hero'' is basically a retelling of Creator/TheInfamousMan's ''Fanfic/JustAnUnorthodoxThief'', with both starring Franchise/LupinIII in the role of Assassin and Servant of Kirei Kotomine with the Court of Owls being the main antagonists. While the original fanfic more or less kept the fairly dark tone of Literature/FateZero even with Lupin's involvement, sparing only a few characters their canon fates while leaving others to still suffer and die in other ways, the involvement of characters from other properties in the ''[=JoJo=] New Universe'' lead to all but the most villainous characters achieving a happy ending, with the exception of Tokiomi, who instead gets to pull a RedemptionEqualsDeath rather than die a disgrace.

** ''A Gentleman, A Thief, A King, And A Hero'' is basically a retelling of Creator/TheInfamousMan's ''Fanfic/JustAnUnorthodoxThief'', with both starring Franchise/LupinIII in the role of Assassin and Servant of Kirei Kotomine with the Court of Owls being the main antagonists. * PsychicPowers: Throughout the series, the Stands have been compared to psychic powers, with their various powers resembling some form of [[MindOverMatter telekinesis]] or ESP. This is mostly due to the [[InvisibleTONormals nature]] of Stands, which means only Stand users can fully see them (non-Stand users with supernatural affinity can see Stands as well, but the Stands themselves look transparent to them). Though some people like Avdol and Yasuhiro do have legitimate clairvoyance seperate from their Stands, and some Stands like Nagito's Miracles and Haru's Excite do grant psychic powers as their ability.

* LoadsAndLoadsOfCharacters: The casts of each part are even more stacked than they were originally thanks to the crossover element of the fanfic adding even more characters. And several of those characters show up in other parts as well.

* {{Reconstruction}}: Cruel Angel's Thesis basically rebuilds the tropes ''Manga/NeonGenesisEvangelion'' broke down.

* {{Foreshadowing}}: DIO's formula for creating a Heaven Stand mentioned that one point the original Stand must be destroyed. Every time we see a Stand go Requiem (Silver Chariot, Gold Experience, and W Boiled Xtreme), there's an element of destruction as the Stand reaches its new state. Silver Chariot literally melts, Gold Experience's skin breaks apart, and W Boiled Xtreme's chains, feathers, and mask are seen falling away from it as it shoots into the sky. Sure enough, Requiem is just an intermediary stage allowing a Stand the possibility of turning into a Heaven Stand.

** Even if they don't somehow possess a Stand, they can still wind up badass. They might be a mage with incredible magical powers. They might be a Hamon user with the power to destroy the undead. Hell, they might just possess a CharlesAtlasSuperpower. The world of ''[=JoJo=] New Universe'' has no shortage of heroes.

** The Zeppeli Family has served as allies and/or mentors of the Joestars, starting with Phantom Blood's William Zeppeli. Unlike canon, where the Zeppelis tend to be very short-lived and often die to give incentive for the Joestars to fight on, the changed setting means the Zeppelis get to establish more generations, leading to the birth of the likes of Hol Horse, Gyro Zeppeli, and Rarita "Rarity" Zeppeli. The Zeppelis also contain powerful Hamon and Stand users. And while Hol Horse [[BlackSheep starts off as a hired mercenary and assassin for DIO]], a series of events leads to him [[HeelFaceTurn joining the heroes and playing a important role in DIO's death]] upon realizing how bad his boss truly is.
